- While Eric and a buddy, Ira, play an online game, a sniper opens fire on Ira's pad, and thugs break in; the G team look into security involving Russia and Chechnyan separatists; the team safely work out everything. Kensi remains in trouble.
- A Navy Lieutenant Commander returns from an overseas tour to her home and finds the decomposing body of her husband. When Gibbs and his team investigate, they find a new kind of uncirculated $100 bills.
- A Navy frigate fires two warning shots across the bow of a suspect yacht, which has refused to stop when ordered; the second round appears to hit the boat, and it sinks. Harm, Mac, and Bud investigate; they figure out what had happened.
- Harm requests a change back to a Naval aviator. Chloe makes pithy comments about boys and relationships. Bud prosecutes a Marine staff sergeant about her pregnancy. Two women give birth. Harm and Mac exchange contingent promises.
- Aboard Air Force One a Naval officer dies after eating with the Potus, then a Marine officer (connected with AF1) also dies in Georgetown in the same way. Abby identifies the cause, and Gibbs thwarts an attempt to assassinate the PotUS.
- At the high school at Quantico, students and teachers fall asleep while in class; Gibbs and company investigate; one girl disappears. A grandfather both helps and interferes. Temp interns join. The gang solve the case and find the girl.
- An admiral, a friend of A.J., dies, apparently by suicide; then someone stabs another admiral to death. A.J. refuses to accept the finding of suicide; he, with help from Harm, Mac, Bud, and Harriet, connects the dots. He's the next target.
- On Halloween the Gibbs team investigate a gunshot wound to a Marine and the kidnapping of his 7-year-old daughter. The kidnapper demands $100K, and the mother disappears. The gang find the mother, the bad guys, the girl, and the answers.
- In LA two Iraqis demand money from a discharged Marine, who's also a former security contractor from Iraq and a recently released federal prisoner; the Callen team find surprises, explanations, and bad guys; Kensi returns to field work.
- The admiral gets help from the gang to prepare him to argue a case before the Supreme Court of the US, but the case suddenly becomes moot. Meanwhile Clark Palmer plays head games with Harm, involving LCdr. Jordi Parker as well; Harm wins.
- A Marine colonel undergoes unusual scrutiny while under consideration as the next JAG of the Navy. Harm and Mac investigate a shooting during a dispute between a US fishing boat and a Canadian one. Mattie and Jennifer talk about fathers.
- Parsons gripes about his project; then a bomb explodes, killing the SecNav; Gibbs volunteers for a spec op, which takes him to Iran, where he runs into Parsons, and where they investigate. Tony tries to pursue Ziva in Israel. [Continued.]
- Loren seeks trials for several crewmembers after a mishap at sea. Loren is pregnant, and she refuses to name the father. Harm conducts a second investigation, and Mac replaces Loren. Tracy lends a hand; Meredith and Bud help each other.
- After dinner at a Chinese restaurant the gang takes part in a round of what might have become if the various people had set out on different roads. They wind up at a party at Harriet's castle, and they see one another in a different light.
- Bud Sr. and Mike (Bud's father and younger brother) travel to Washington for Bud and Harriet's wedding. Bud Sr. leaves insults, injuries, and hurt feelings in his wake; Harriet's mother also causes much discomfort and embarrassment. Bud passes a big career milestone with grace and empathy. A dry cleaner loses Harm's dress whites, but Harm finds them in an unusual place. The girls go to Harriet's party, then Mac bails Harm, Bud, and the admiral out of a DC jail after Bud's party. Bud Sr. skips the beautiful wedding, and Mike arrives late. Harm takes charge of a detail of eight officers who form an arch of swords for the new couple; he also shows up with an unusual and unexpected date.
- Webb makes an urgent call to Harm at home one night, then his cellphone dies. The next morning the admiral announces the discovery of Webb's body after an explosion the night before. Surprises abound. Harm seeks and finds explanations.
- A band of rogue patriots hijack the Declaration of Independence during a transfer. Maj. Sarah MacKenzie and Ltjg. Bud Roberts join the JAG gang; they and Harm investigate. They find the thieves, make a deal, then defend the leader in court.
- The King of Romania and his daughter visit Washington. Communist extremists oppose the king, and they threaten to assassinate the princess. The SecNav appoints Harm to escort her. The antagonists try but fail. Harriet shows up in DC.
- Serbian extremists have executed three NATO observers. A SEAL team went in to rescue, but they arrived late. The officer in charge now faces charges of disobedience and involuntary manslaughter. Mic prosecutes, and Mac and Bud defend.
- In Lima, Peru, while a boy sneaks into the US embassy at night, a Marine guard stops him; the boy fires, and the guard returns fire and kills him. Locals react strongly. Harm and Meg investigate amid violent retaliation, yet they solve.
- Two dead bodies show up in an alley; the LAPD calls the G team; the vics were former military and former employees of the private contracting firm linked to a previous story; Nell goes into the field and does well; the team solve the case.
- One Russian kills another in the LA area; G and Sam quiz Arkady; Sam and Michelle go back undercover for the CIA; Sam lands in jail, and Hetty leaves him there; Greshnev dies, and Sidorov disappears; Hetty says that this is far from over.
- A group of Marines find the dismembered body of a Navy ensign; Callen and company investigate; circumstantial evidence points to a SEAL, but Sam refuses to believe; Sam, a SEAL, hears the whole story; Callen learns the cause of death.
- Inside the Bermuda triangle an armed F-14 Tomcat vanishes. The pilot's wife and daughter suddenly disappear from family housing at NAS Jax. Harm, Mac, Bud, and even the admiral investigate; they figure it out, and the Navy makes it right.
- Dorneget gets a surprise from a dentist; Gibbs and company continue to investigate Dearing and the thermite incidents. Dearing visits the Navy Yard and messes with Gibbs. Moves and countermoves abound; Vance disappears. [Continued.]
- In broad daylight three bad guys forcibly abduct Robin, the girlfriend of William, a recently discharged Naval intelligence officer, who specialized in the design of highly classified drone navigation; G and Sam find William in his office, and Nell joins them; a bad guy calls William, so the foursome converge on a building just in time for an explosion; Eric belatedly catches an important clue; William and Oscar, his business associate, make admissions; the foursome rush a rural shack and wipe out the kidnappers, but they do not find Robin, whom Nell then sees at William's office; G and Sam take William and Robin to the boatshed; Eric joins Nell in the field to protect his interest; on G's order Kensi and Deeks shift gears, and they produce; Nell uses a piece of hardware to detain Oscar for G and Sam, who have put the pieces together; the team take the bad actors in custody; all six of the field workers head out for a debriefing over cold beer.
- Tony and Ziva go to the home of a woman Navy lieutenant and cryptologist; they find her dead, apparently by suicide. Gibbs and the gang find evidence of murder instead; after pursuing the wrong clues, they lose a mole but catch the killer.
- A Navy physician is in trouble for having given to an Iraqi child a drug in short supply. The general's brother, a SEAL in SE Asia, believes that a recently discovered body is that of a helo pilot who died while saving the brother's team.
- A bomb explodes in a Navy Lieutenant's apartment, killing his unfortunate building manager. The team must find the missing Lieutenant and identify the bomber minus McGee, who has lost his credentials.
- Tony and Ziva go undercover and under the covers as assassins, a married couple, who recently died, but who apparently have a contract to execute at the Marine Corps birthday ball in Washington. The NCIS gang figure it out and work it out.
- A prisoner, who was a SEAL and a petty officer, escapes from Fort Leavenworth while serving time for having killed his wife and a cable guy; the team, seeking to determine where he may go next, consider whether his conviction was wrong.
- Gibbs and company investigate the murder of a member of the US Navy; EJ has investigated three previous similar deaths, so Vance gives her the lead. A suspect turns out to be another victim. Ziva's boyfriend is something else. [Continued.]
- An explosion in Iraq kills 17 Marines in a reserve unit from a small town; one survives and returns home. The USMC Reserve Center burns due to arson; the survivor goes on trial for the fire. Mac goes to Iraq and investigates the explosion.
- At 02:30 Tim's little sister, Sarah, shows up at his pad, saying that she thinks that she's killed someone. He investigates alone, until Gibbs and the team are called to investigate the murder of a petty office on Sarah's college campus.
- Tony returns early, in time to rejoin the team in an investigation of a shooting of two Naval aviators. Tony finds a bomb, then it explodes; Gibbs says that someone has again tried to kill the NCIS gang, which loses one of their members.
- A stranger arrives at the Equatorial Guinea Consulate claiming to know of a plan to kill their President in 24 hours.
- Having not heard anything from Ziva, Gibbs, Tony, McGee, and Abby wonder; each starts sniffing and digging; they trace her to Somalia. Gibbs, Tony, and McGee go there; Tony and McGee become caught; Gibbs springs them all; they all go home.
- A petty officer smuggles a pregnant Albanian woman aboard Harm's carrier; Harm helps with the defense of the sailor at trial. Harm does some good flying, but the CAG nudges Harm back toward the JAG Corps. The gunny starts his new duties.
- A kilo of heroin disappears during the seizure of a foreign ship. Harm and Mac investigate; they find the missing kilo, then they find the culprit. Bud helps a Marine with a recording contract who now must deploy. Bud and Mike talk again.
- While Jen attends a conference in Paris, Gibbs serves as the acting director. When a taxicab delivers a fare to the NCIS headquarters, the passenger, a Yemeni, is DoA; the gang investigate. Jen diverts to Moscow, and many answers emerge.
- Intruders enter the US submarine facility at Holy Loch, Scotland, then kidnap the baby son of a single woman Naval officer. The father is a member of the IRA. Harm and Mac provide help in Belfast; amid fireworks and deception they succeed.
- By order of the PotUS a military tribunal takes place aboard a ship at sea. The defendant is a top member of the Al Qaeda. Harm and Mac prosecute, and the admiral and Sturgis defend. Loren, as the senior officer, runs the place her own way.
- A Marine lance corporal, of Arabic lineage and the Islamic faith, dies two blocks from a mosque in Washington, DC; Gibbs and company investigate. Ducky uses an alternate method; Abby finds a deadly neurotoxin. A tip helps; justice prevails.
- With foreign civilian passengers Harm and Beth land a damaged C-130 aboard USS Seahawk. A Navy seaman, having converted to the Islamic faith, stands accused of taking part in al-Qaeda activities; Sturgis and Bud prosecute, and Mac defends.
- G and Sam return from an investigation in Honolulu; Danny and Chin, of Hawaii Five-0, accompany them; they seek to intercept a rogue epidemiologist with smallpox virus; the team figure out the case and prevent an unimaginable disaster.
- Cdr. Kate Pike briefly passes through the JAG headquarters, the SecNav cancels orders for a rear admiral, and Bud represents an attractive woman Marine corporal who wishes to attend Officer Candidate School, but a tattoo gets in the way.
