To raise the money, Stony boxes four rounds in an exhibition with "Killer" McCully and succeeds in knocking him out. Taking the money to the orphanage, the Mesquiteers are impressed when they find that Melloney has stretched his budget and purchased the equipment already. They are unaware that Melloney and associate J. D. Crone did so to keep attention from being focused on the home, as they are exploiting the kids and taking funds allotted to running the orphanage. When Stony sees a small boy being bullied by an attendant, he hears enough to convince him that a child-labor sweatshop is being run in the basement. In the garb of a "Masked Rider", and with the aid of Rusty, Rico and nurse Ruth Miller, the job of rescuing the children and convicting the crooks begins.

Tom teams up with Sally Crane (Pauline Moore), a reporter who witnessed his father's murder, and Mexican officer Lt. Pedro Garcia (Duncan Renaldo). The agents are working across the border in both countries with destroying the saboteurs' hideouts being their goal. One of the targets of the gang of saboteurs is an invention by Professor Nelson (Joseph Forte) who has developed a new type of aviation fuel. Tom protects the professor, riding aboard a train as his bodyguard. foiling the plot to kidnap the inventor. When rumors spread that the new aviation fuel is dangerous, Tom and Sally set out in an aircraft to prove the fuel is safe. When Pedro learns that Tom's aircraft is rigged with a time bomb, he warns him in time for Sally and Tom to parachute to safety. The saboteurs plan to destroy the Whitney Dam would flood the oil fields in Texas, and when Sally finds one of their hideouts, Tom has to rescue her. Barton and his gang finally get their hands on the formula for the special aviation fuel and set out in a dirigible flown by "His Excellency". Their attack on the oil fields is thwarted when Tom and Pedro crash their aircraft into the dirigible, killing the gang. The two lawmen parachute to safety and are later honored by the Texas Rangers for their bravery.

Carroll, having already been paid for the job and not wanting any evidence to walk around, get caught and lead back to him, backs the human-cargo trucks to the edge of a cliff and sends the drums crashing to the boulder far below. Judge Cookie Bullfincher and Border Patrolman Roy Rogers conduct a search for the missing Tom, but the crooks have gone back for him and find him in a state of amnesia. They rob the bank and pin it on Tom. It is now up to Roy to clear his friend and also put an end to Carroll's human-smuggling racket.

Doris and her trainer, Dave Norris ('Douglas FOwley'), accompany Roy and his outfit to the border at Caliente, where they are approached by Rosina (Charlita), a young gypsy fortune teller who begs Roy not to continue the trip. After crossing the border, Roy and his men are attacked by masked bandits, the horses are stolen and the stable boy is murdered. Accompanied by Doris and his sidekick Pinky (Pinky Lee) and the a Mexican Commandante, Roy goes to the gypsy camp to find Rosita. She is not there but Roy spots the stolen thoroughbreds hidden among a herd of wild horses near the camp. He also finds the dead body of a horse that appears to be "Dancing Girl." The loss of the horse means ruin for Doris, who is unaware that Norris and his crooked partner, "Studsy" Denning (Frank Richards), killed a mare resembling her horse and left it where Roy could find it.

Andrew Willard, through whose range a new highway is being built, is being secretly robbed of his pure-bred cattle by his crooked foreman Devery who has marketed the cattle and replaced them with scrub stock.He then has the herd stampeded into a landslide set off by dynamite by Roy's young crew to make them appear responsible for the loss of the "valuable" cattle. Roy takes the blame and is ordered off of the property by Willard, over the protests of his niece June. Then Devery has two of his men, whom he has planted on the guest ranch ran by Splinters McGonigle, steal a diamond brooch belonging to Mrs. Edsel and the blame is placed on one of the work camp boys, Jim Corley. Roy has his work cut out for him to clear the boys of the pending charges, especially after Devery has Warden Parker killed and Roy's crew is also blamed for that.

He has found a hidden spur track leading off the main line into an abandoned mine tunnel only a few miles from the Alvarez hacienda. He plans to hi-jack the train, run it into the tunnel, blow up the end of the tunnel, and when the excitement of the missing train has died down, to dig out the gold. The fate of the entombed passengers concerns him none at all. Alvarez is having troubles with his granddaughter Lita who has fallen in love with Rodney Brewster, a Chicago actor and fortune hunter. Alvarez, in Chicago to break up this romance, returns on the doomed Comanche Limited. But, upset by his quarrel with Lita, he gets off the train at a way station and joins Rex and his friends on a three-week cattle drive. Felton steals the train, Brewster moves in to collect on Lita's inheritance (since the missing Alvarez is presumed dead), and Rex has a lot of work to do before everything is solved and straightened out.

For animal fans or those who prefer to know the actual credits shown on a film, "Koko, the Miracle Horse" is billed above the title with Rex Allen, and is also billed 9th (following Julian Rivero) in the cast credits.

In their attempts to have their stages and drivers first on the dock to get the mail brought East by ship, the two have damaged each other's equipment and schedules to the point that no consignment of mail reaches the goldfields intact or on time. The on-purpose carelessness of the crewmen of the McCall Shipping Line adds to the problem. Rex's proposal that Brockway institute an overland mail service along the Iron Mountian Trail to compete with the McCall ship, meets with vicious opposition from Roger McCall, who also knows that his attempts to sabotage the Brockway plan will be blamed on Sawyer and he engineers a stampede of the horse herd Brockway buys for his new service. Brockway catches McCall's henchmen setting fire to his barn and is murdered. McCall demands the arrest of Sawyer for the killing and the townspeople go along, but Rex suspects McCall is just trying to eliminate his only other possible competitor. Rex suspects First Mate Orrin of McCall's ship of having fired the bullet that killed Brockway, and uncovers enough evidence against him to persuade the U. S. Marshal in San Francisco to postpone action in Sawyer's case until Orrin can be apprehended in San Diego and brought back to San Francisco. With the help of Sawyer's daughter, Nancy, Rex races overland as the ship is sailing from San Francisco to San Diego, apprehends Orrin and then returns overland with his prisoner. His experiences against time proves that a man on horseback can carry mail faster than the sailing ships or stagelines, and he organizes the world-famous Pony Express and rides the first historic lap of it on his wonder horse, Koko.
