- Parents Weekend brings turmoil to the students of Cyprus Rhodes.
- New, stricter rules for students are implemented. The new sorority president, Casey, suggests a back to school carnival. Rusty and Casey still deal with breakups.
- Haven is beset by biblical plagues. Duke continues looking for information on the tattoo, with a little help from his past. Audrey and Nathan check out Audrey II, and try to figure out what to do about Chief Wuornos.
- When Omega Chi has a party to celebrate Evan's saving them from the new restrictions Cappie decides Kappa Tau must have a competing party but they are broke. Casey makes Rebecca the Sober Sister to keep here from going to Cappie's party instead. Rusty must decide how to break up with Tina when he decides a sex only relationship is not all he wants. Evan makes Calvin keep other guys from Casey. Calvin's new boyfriend seems hesitant.
- Frannie returns with a promise she can't keep.
- People at the clinic Jess works at are dying, and the surviving family members are blaming a shadow creature. Jess is attacked after she makes a discovery that could help Audrey and Nathan solve the mystery. Meanwhile, Jess and Nathan kick their relationship up a notch.
- Beaver finds an unlikely love interest in Katherine.
- Johnny returns to Cleave Mills to further investigate Walt's death after having visions of him. He determines that there is a link between him and his successor, Anna Turner. Johnny has a vision about him, Anna, and a drunken construction worker whom she is investigating, being killed by a masked assassin. He must help her find out who is responsible and exactly what Walt was investigating. Meanwhile, Sarah prepares to move out of Johnny's house with J.J. for Walt's lakeside house in which J.J. seems to share a vision with Johnny.
- Audrey's birthday party is held at a nearby island resort during a storm. While there, a chameleon takes over the identity of one of the guests, leaving the group to figure out who it now is. At least one of the guests won't be returning to Haven alive.
- Audrey is forced to relive a day, and watch various people get killed as she changes her routine in an attempt to figure out the cause.
- A dead body of an elderly man is found in a boat floating in the harbor; the man may have been there for at least a few days. The medical examination gives his age as somewhere in his thirties, but he definitely died of old age.
- Spring Break has arrived, Cappie gets pledges to create fake Id's, bringing Rusty into some trouble. Casey goes to Evan for help with her LSAT test, and in the process she begins to question her future.
- When his journal of bright ideas is stolen, college freshman Bickford Schmeckler (Fugit) has to blanket the campus in order to locate it.
- While Sarah struggles to raise hers and the late Walt's newborn daughter, whom she names 'Hope', Johnny visits an "Alice in Wonderland"-themed circus. There he discovers that J.J. has been hanging around it after school in order to be close to a 14-year-old acrobat named Monique. Johnny then has another vision and becomes part of a ten-year-old murder case involving the carnival owner, who used to be a friend from his high school days. Also, Johnny later begins to think that J.J. may have inherited a part of his psychic powers.
- An article written by Rusty's girlfriend shakes the whole Greek system especially the Zetas. Rusty must now choose between his first love and his fraternity brothers.
- Audrey and Nathan investigate a series of murders - where the bodies are mysteriously mummified.
- While Audrey tries to settle in as a Haven local, she and Nathan investigate the seemingly random destruction of a local bar. When other strange events begin to occur - even targeting Audrey herself - they must race to figure what the connection could be, and what or who might be making them happen.
- George gets a three-day pass from jail to spend his birthday with Max and feels the urge to pull one more con; Ellis helps a troubled youth charged with breaking and entering after he discovers it's a teen his brother used to know.

- Johnny, still trying to figure out who, or what, is behind the recent attempt on his life. He has a vision of Walt talking to an old woman who was the nurse looking after Johnny's father when he was institutionalized. When the old woman is killed, Johnny tracks down Reverend Purdy to help him find the answers. These answers lead back to his father, Herb Smith, revealed to be alive and, stricken with Alzheimer's Disease. He's living in a replica of his house beneath a local garden under the guard of the Corporation for a Better America secret society. Stilson is now a part of this society since taking over the Janus' place. Meanwhile, Stilson continues to charm his way with Sarah by offering her a chance to move with him to Washington. While reluctant at first, Sarah begins to see the true side of Stilson. He becomes brutish and arrogant with her, and after J.J. hits his head on the floor, has a vision of the nuclear Armagedden.
- Casey and Frannie both compete for the coveted position of Omega Chi Sweetheart, causing a rift between the girls. Rusty and Jen K. try to find times to be alone together, but working around Dale's schedule is difficult.
- Shade and Angie are hired by Detective Mazhari to find a magician who's pulled off the ultimate magic trick: vanishing from police custody. Meanwhile, Becca's return complicates Shade's life as he receives a tantalizing offer to co-host a show with her.

- Johnny butts heads with Anna Turner, the pompous new sheriff of Penobscot County and Walt's replacement, skeptic to Johnny's psychic powers. After having a vision about Sheriff Turner shooting an armed woman, Johnny begins investigating the woman. She turns out to be a psychiatrist with several patients who would like to see her dead. Meanwhile, Johnny tries to comfort Sarah in the wake of Walt's death. He asks her and J.J. to move in with him, while he also learns that Sheriff Turner is investigating Walt for some past events.

There he reveals more information that sheds light on the events leading up to Walt's death, and what he may have been hiding from everyone.

- Miranda is going ahead with her marriage to Stilson, for all the wrong reasons, and Johnny begs her to keep the faith that he will find a way out for her. It's discovered that Stilson's wedding will be televised on Faith Heritage with Reverend Purdy performing the ceremony. When Johnny has a vision about Miranda being killed afterwords, he and Bruce must race against the clock to try to stop it from happening. Meanwhile, someone has leaked information on the nation's most vulnerable terrorist targets. Johnny and Bruce discover it was Stillson's right hand man/thug Janus whom is aware about Johnny's psychic powers and knows how to be elusive. Johnny and Bruce endeavor to put a stop to Janus' plan... despite not knowing what the plan really is, and are equally unaware about Janus own psychic powers.
- A reinstated Greek ball brings memories of freshman year for Cappie, Casey, and Evan. We learn how Cappie and Evan came from childhood friends to rivals. Casey learns how Frannie stood up for her.
- A storm doesn't stop a party at the fraternity. A mysterious, cute girl arrives. The sorority uses Friday evening for ouija and scary stories.
- A bizarre trail of violence is traced back to a man who seems to have spawned an identical copy of himself.
- Audrey and Nathan have yet another bizarre case on their hands when a prominent member of the exclusive Haven Hunt Club is found in his car, mauled to death. It has all of the earmarks of a wolf attack and Chief of Police Wournos, who is also a member of the club, is all set to organize a hunting expedition to track and kill the animal. He reluctantly agrees to Audrey's request for 24 hours to investigate further and there are soon two other attacks, one by a bear and the other by a moose. The moose attack is most revealing since it turns out the animal was stuffed leading them to believe that supernatural causes are actually at work. Their investigation turns up two suspects: Landon Taylor, the taxidermist who stuffed the animals in the first place and Jess Minion who has a reputation for being a witch.
- Freshman Rusty Cartwright arrives at college and decides he no longer wants to be the boring geek from high school. He decides to pledge a fraternity. He is offered 2 bids; one from his sister's boyfriend Evan's fraternity and one from Cappie, his sister's ex-boyfriend's fraternity. Rusty must learn to handle his new life, and his new relationship with his sister. His sister must decide if she loves Evan who is stable or Cappie who really loves her.
- Audrey and Nathan investigate an upheaval at the local psychiatric hospital - where something happened to make the patients normal for a time, but sent their doctor into madness. As they track down the escaped patients, Audrey and Nathan discover that whatever caused the temporary reversal has begun to spill across all of Haven - making normal townspeople go dangerously insane.
