Clark and Chloe's investigation leads Clark to the former headquarters of the Justice Society of America, an underground team of superheros, where he meets up with Nelson (AKA: Dr. Fate), Carter Hall (AKA: Hawkman) and Courtney (AKA: Star Girl). Courtney pleads with Hawkman and Dr. Fate to help her catch the killer that is targeting their group but they are reluctant to resume their duties as superheroes. Clark, John Jones, Green Arrow and Chloe team up to help the JSA stop Icicle before he murders another member of the group. Meanwhile, Lois receives a package from a mysterious agency called Checkmate, run by the shadowy Amanda Waller.
- The renegade angel Anna escapes from her prison in heaven. She travels back in time to kill Sam and Dean's parents so that Sam is never born, and cannot be the vessel for Lucifer. Castiel sends Sam and Dean back to stop Anna.

Although they haven't seen each other in 15 years, it doesn't take Cate and Baze long to fall into the same contentious relationship they had as teenagers. However, when a judge decides that Lux isn't ready for emancipation and unexpectedly grants temporary joint custody to Baze and Cate, they agree to try to get past the arguments and awkwardness and make a belated attempt to give Lux the family she deserves.

Rufus attempts to get Jenny back on track by volunteering to have her help with Eleanor's fashion show, but the opportunity takes a big turn for the worse when Jenny learns that Agnes will be one of the models.
- Lux is forced to face her complicated feelings for Jones when she sees him kissing another girl at a party. When a storm hits Portland, Ryan and Lux find themselves stranded at the radio station, and Ryan learns more than he ever knew about what Lux went through as a child. Cate goes to Baze's bar looking for Lux, but the storm traps her there with Baze, Math, Jamie and her sister, Abby.
- When Baze tells his parents about Lux (Britt Robertson), they insist on planning a dinner at which they can meet their granddaughter and Cate. Cate reluctantly agrees to go to the dinner and is further annoyed when her overbearing mother and neurotic sister show up unexpectedly. Meanwhile, when Cate hears about a gang fight at Lux's school, she immediately decides to have Lux transferred to her and Baze's alma mater, Westmonte.
- After Lux and Bug are picked up by the police for a curfew violation, Lux's social worker decides it's time to meet with Cate and Baze to reevaluate their custody of Lux. During a meeting with the social worker, Cate, Baze and Lux agree to put on a happy face to ensure that Lux isn't placed back in the foster care system. Meanwhile, in an attempt to show Lux that she supports her, Cate offers to find Bug a job at her radio station, but winds up disappointing Lux once again.
- Cate and Ryan are forced to put on a happy face as the hosts of a wedding expo, but the unfortunate situation becomes even more unfortunate after Baze and Math show up at the event. After watching Lux mope around the house for days, Baze solicits help from Jones in an effort to cheer her up.

Elsewhere, Jane shows up to confront Amanda for not firing Ella and it's finally revealed that the vindictive and psychotic Jane is the one who orchestrated Amanda's return and set up everything behind the scenes all for the sole purpose to destroy Ella's career, while Jane also has a run-in with her equally psychotic and merciless ex-husband Michael. Elsewhere, Lauren is shocked after Michael threatens to reveal her secret of being a call-girl if she doesn't have sex with him, which leads to her making a hard decision to do so and be unfaithful to David, since Lauren (like everyone else in the series) feels that her job and career come first. Also, Riley and Drew share a nice and casual first date.

He discovers Maxwell Lord, a wealthy tycoon and Checkmate king-level rogue, enlists Sacks for a plan to identify the Blur, whom a delivery-boy photographed, so he's captured like several people known to have seen him.

Ivy invites Dixon to spend the summer in Australia with her and Laurel, but the idea doesn't go over well with his parents. Harry and Debbie's problems escalate when she finds out that Harry has been hiding Dixon's gambling issues from her. Meanwhile, Jasper returns to resolve things with Annie.
- Oliver is tortured incessantly by Rick Flag until Chloe, who used the Dr. Fate's helmet to find him, exchanges herself for him. Awakening in a secret LuthorCorp lab among partial Lex clones, Tess meets young Alexander before the bloodthirsty, dying senior knocks her down and uses Lois, who enabled Clark's healing by removing the fatal blue kryptonite, to set a sadistic trap. Despite his success, Clark lets his confidence be undermined by Jor-El in the ice fortress, but reconsiders after a pep-talk from Jonathan.
- Tess acquires a Kryptonian box that once belonged to Lionel Luthor. When Clark accidentally activates the box, he's transported to a parallel universe where Lionel found Clark in the cornfields instead of the Kents. In this universe, Clark Luthor is a murderer and Lois is engaged to Oliver and both of them hate Clark. Clark must be careful not to tip off Lionel that he's not his son while trying to figure out how to get back to Earth where the monster Clark Luthor was transported in his place.
- Oliver tracks down his tormentor Rick Flag, learns he exchanged him for Chloe, who died poisoned, and informs Clark, who helps him work out Chloe actually staged her fake death. On her Daily Planet assignment in Egypt, Lois meets archaeologist Carter Hall ans soon suspects his story about a reincarnated Pharaonic prince is autobiographic. Clark dislikes her staff replacement Cat Grant, but saves her from never identified, yet infallible assassin Deadshot and learns he was the actual target, actually hired by Flag, knowing Superman's weakness is his noble need to protect.
- Radio personality Gordon Godfrey becomes possessed by the dark force that Clark was warned about. Godfrey begins waging a crusade against all super-heroes as part of a promotional tour for his anti-vigilante book. Clark is standing on the fringe of a rally when Lois returns to give him a big hug. As they talk, a billboard falls toward the crowd. Clark rushes to catch it before it crushes the crowd. He is not needed. A very visible Kara (dressed in her Supergirl outfit) catches it. She has come back to Earth to tells Clark that Jor-El has sent her to take care of the evil that is coming. Jor-El is sure that the doubt in Clark's heart will allow the dark force to possess him and use Clark's powers as the ultimate weapon. Clark is reluctant to give up on what he views as his own mission. In an attempt to push himself further along, he asks Kara to give him flying lessons. He tries to launch himself from the top of the windmill. It works momentarily, until he then plummets to the ground through the barn roof. Lois learns that Godfrey is planning to reveal Green Arrow's identity online when he posts the final chapter of his book. This will create doubt all over the world about the super-heroes so that he can manipulate them down a new path. Clark and Kara confront Godfrey at a seedy nightclub. Kara's Kryptonian bracelet exorcises the entity from Godfrey. Lois rushes to tell Oliver about the big reveal that is scheduled. It is unnecessary. Oliver has Oliver decided it is best everyone knows the truth. He has scheduled a press conference and announces his identity as Green Arrow.
