- Mac learns more about Ltjg. Diane Schonke, who (in season 1) looked so much like her. While Harm reexamines an old cache of letters, he deduces who killed Diane. Harm intercepts his suspect; Mac arrives, and the killer takes extreme action.
- A joint task force (involving the CIA, FBI, and NCIS) raid a meeting in a house in an attempt to capture members of the Molina drug cartel and the Al Qaeda; however, they walk into an ambush; the new SecNav, suspecting a mole or other leak, directs the Callen team to investigate and correct; at the boatshed Kensi and Deeks interview four participants in the raid; Eric determines that the problem is not a mole but rather a hacker, which, Hetty says, is even worse; on the cellphones of two agents Eric discovers the hacker's malware, which allowed the hacker to intercept all calls, both incoming and outgoing; in an alley the foursome grab the hacker (Cindy, a 15-year-old girl) and her laptop computer; G suddenly becomes a substitute teacher, then he finds the track coach wearing a belt as a necklace; Eric finds a link and the man responsible; the gang figure out everything; with Cindy's help the team grab the bad guy who misused Cindy and her activities.
- On Halloween the Gibbs team investigate a gunshot wound to a Marine and the kidnapping of his 7-year-old daughter. The kidnapper demands $100K, and the mother disappears. The gang find the mother, the bad guys, the girl, and the answers.
- Deeks is away to testify in court, so Granger teams with Kensi. A gang stop an armored truck, attack the crew, and steal the cargo, consisting of 100 gold bars, valued at $70M, en route to the People's Bank of China; footage abounds; Callen and company investigate. G and Sam find a dead clown, and Nell IDs him; G, Sam, and Kensi find three executed thieves; Kensi talks with the girlfriend of the sole surviving thief (Welch), then she, G, and Sam find Welch's body, and Kensi finds the gold; G and Sam check the gold, which is not gold. Hetty comments to G in private that this case involves more than just catching a thief; Eric finds a pair of anomalies; G, Sam, and Kensi check out a new firm, where they see clues and overcome three bad guys; Eric describes the facial-recognition hit on one of the guys, which lead the team to conclude that the case is not merely a heist but rather a state-sponsored economic terrorist attack on the financial infrastructure of the USA.
- A bomb explodes in a Navy Lieutenant's apartment, killing his unfortunate building manager. The team must find the missing Lieutenant and identify the bomber minus McGee, who has lost his credentials.
- When a married couple, who are also assassins are killed, Tony and Ziva go undercover to find their intended target.
- A Marine, a practical joker, dies, apparently by suicide by carbon monoxide; Gibbs and company investigate; Ducky rules out suicide, and Abby confirms. Tony starts to arrest the widow, but Gibbs stops him. The gang put the pieces together.
- At the high school at Quantico, students and teachers fall asleep while in class; Gibbs and company investigate; one girl disappears. A grandfather both helps and interferes. Temp interns join. The gang solve the case and find the girl.
- Diane, the mutual ex-wife of Gibbs and Fornell, gets help from them; Victor, her current husband, has disappeared; they and the gang find the pieces, put them together, find the bad guys, and deal with them. Diane gives Gibbs a watch.
- Gibbs and company continue to investigate an explosion and a fire; Tony, McGee, and Ziva work aboard aircraft carriers; Ducky and Abby provide much support. Tony and Ziva nab a bad guy, who tells who hired him and why. [Continued.]
- Deeks returns; in LA the CEO of a biotech firm dies in an explosion of his car; the firm does research for a vaccine against the deadly ricin virus; the G team figure out the bombing and a theft by extortion, and they catch the bad guys.
- In broad daylight three bad guys forcibly abduct Robin, the girlfriend of William, a recently discharged Naval intelligence officer, who specialized in the design of highly classified drone navigation; G and Sam find William in his office, and Nell joins them; a bad guy calls William, so the foursome converge on a building just in time for an explosion; Eric belatedly catches an important clue; William and Oscar, his business associate, make admissions; the foursome rush a rural shack and wipe out the kidnappers, but they do not find Robin, whom Nell then sees at William's office; G and Sam take William and Robin to the boatshed; Eric joins Nell in the field to protect his interest; on G's order Kensi and Deeks shift gears, and they produce; Nell uses a piece of hardware to detain Oscar for G and Sam, who have put the pieces together; the team take the bad actors in custody; all six of the field workers head out for a debriefing over cold beer.
- An explosion and a fire damage an offshore drilling platform near the Virginia Capes, killing one (a major in the US Marine Corps Reserve) and injuring many others; Gibbs and company, along with Abby of the CGIS, investigate. The CEO and the chief legal counsel of the oil company assure the SecNav and Gibbs of their utmost cooperation. Tony and McGeek trace one lead, which appears to reach a dead end, but which leaves egg on McGoo's face; Gibbs and the other Abby suspect that the target was not the platform but rather the dead victim. Tony and McGee plus Gibbs and Borin revisit the dead end, where they make a major discovery; Abby puts things together in her shop; Borin questions the corporate lawyer in Gibbs's chat room and brings the investigation to a close. Meanwhile Halloween pranks abound, eventually tripping even Tony.
- At an avionics firm in LA four armed thugs steal a flash drive containing software pertaining to a drone for the US Navy; Sam knows the lead engineer on the drone project; the G team figure out everything and find the bad guys and a child.
- While investigating the death of a US congressman, the Gibbs team and the gang in Nola continue to seek both a killer and a connection to an old case. Another man dies. Ducky suggests a theory, and the bunch put all the pieces together.
- A distracted texting driver runs over the dead body of a Naval officer; Gibbs and company investigate; they find a connection to a previously unreported rape of a drugged victim. The team figure out everything, and they catch the bad guy.
- A swimmer finds the weighted body of a seaman who has disappeared from a destroyer of the US Navy. The NCIS team investigate; they find a petty officer connected with the victim and the death, and they save the skipper from an explosion.
- A Marine colonel dies in an explosion when he hits a golf ball at the Army Navy Country Club in Arlington; both the NCIS and the Army CID investigate. The joint team later find a fourth bomb, and Ziva disarms it, but they lose the bad guy.
- Callan returns to duty after his shooting. A kidnapped Commander in Naval Intelligence dies during a shootout between his captors and the LAPD.
- A critic of the NCIS has severely complained about an alleged cover-up of the death of a Naval officer; the griper falls to his death; both the NCIS and the Metro PD investigate; the Gibbs team figure it out. Ziva seeks Gibbs's signature.
- Two runners at the US Naval Academy find an unattended car and the body of a civilian physician; Gibbs and company investigate; Vance recognizes the MO of a North Korean woman assassin. The gang find the pieces, and everything works out.
- Gibbs's boat, which he gave to Franks, drifts, with two bodies aboard, into the Naval Station at San Diego. Vance and the team investigate. Franks and two relatives show up at Gibbs's house. The gang solve the case and make an arrest.
- A woman Naval officer dies during a break-in at an ISP facility in or near Washington, DC, then electric power goes down throughout the entire metro area; Gibbs and company investigate in the dark; they solve the case and grab the bad guy.
- While Deeks follows his morning routine, during what appears to be a holdup of a convenience store, a gunman shoots him twice in the chest with a pistol; Deeks goes into surgery; G and Sam investigate at the scene; Kensi waits at the hospital; Eric and Nell prompt their computer. The team realize that two bad guys had staged the supposed robbery as a deliberate ambush; Eric traces the suspects' car to the hospital, where G and Sam see it and engage them; the driver dies, and the other man escapes but winds up at the boat shed. The team set up G for an undercover meet; while talking with Kensi, Deeks suggests a dangerous idea; Kensi tells Eric that G's walking into a trap; Kensi dashes off to the trap, and Deeks suddenly figures out who's the real target; G and Sam tear back to the hospital, but they arrive late, for the party has already ended. The team put all the pieces together. Hetty brings Deeks up to date on his next of kin.
- A Latino day laborer dies, and a lieutenant commander in Naval intelligence disappears; Callen and company investigate; G and Sam find evidence suggesting an assassination plot against a visiting Venezuelan politician; the team thwart it.
- The body of an NCIS agent turns up in a bonfire on a beach near the US Naval Academy after celebrations just before graduation; Gibbs and company learn also about a rape of a sailor, and Gibbs goes to see Franks in Mexico. [Continued.]
- Gibbs meets Paloma, the head of the Reynosa drug cartel in Mexico; he gets a ride to Washington, where he talks with Vance in code. Tony and Ziva arrest a bad guy, who then dies. Ziva attends a ceremony. Paloma meets Jackson. [Continued.]
- Two teenagers find the battered body of a Marine Corps Reserve sergeant in his own backyard; Gibbs and company investigate. The team find evidence of sad stories. Gibbs pursues a bruise and figures it out, then the gang bust the bad guy.
- Two teenagers find the body of a former NCIS employee; Gibbs and company investigate; in the trunk of the victim's car Gibbs and McGee find stolen property from a current case. The gang find the details and the people responsible.
- A woman Marine sergeant, who's a bomb-disposal tech, shoots to death an intruder in her pad; Gibbs and company investigate; Fornell and another FBI member become involved. The gang find everyone and figure out everything; it all works out.
- In Washington, DC, near the Capitol a van accidentally hits and critically injures a pedestrian, who proves to be The Cooler, a wanted contract assassin, whose next target appears to be a Navy lieutenant commander; Gibbs and company investigate the target, LCdr. Geoffrey Brett, and his circumstances, including the threat. The Cooler briefly regains consciousness in a hospital, then dies before an NCIS agent reaches him. Ziva acts as Brett's protective escort, but he ditches her. Tony and McGee meet a CPA, then she dies. The three musketeers gather pieces of evidence and, with Gibbs, put them together; Brett says that he needs a lawyer. Meanwhile Abby volunteers to become an organ donor, learns more about herself, visits a pet-rescue center, meets someone whom she admires, examines her own feelings, and has a serious chat with Gibbs.
- DiNozzo Senior is found unconscious, in a car with a murdered naval officer in the trunk.
- A civilian and a Navy captain die of gunfire in Washington, DC; Gibbs and company investigate; the Duck sees unusual undergarments, which are also costumes. The gang solve the puzzle and nab the bad guys; Wendy reveals something to Tony.
- When Gibbs meets with a Navy chief petty officer and his attorney (to make a deal), the CPO collapses and dies; while the gang investigate, they find a connection to an illicit arms dealer. The team figure it out, and everything works out.
- G and Sam return from an investigation in Honolulu; Danny and Chin, of Hawaii Five-0, accompany them; they seek to intercept a rogue epidemiologist with smallpox virus; the team figure out the case and prevent an unimaginable disaster.
- Dorneget gets a surprise from a dentist; Gibbs and company continue to investigate Dearing and the thermite incidents. Dearing visits the Navy Yard and messes with Gibbs. Moves and countermoves abound; Vance disappears. [Continued.]
- Ducky, on medical leave, unofficially calls for the exhumation of the body of a commander whose autopsy he conducted 12 years ago; he now suspects murder; the gang investigate another death, and they find the connection and the solution.
- An inflatable raft washes ashore with three survivors from a missing Navy helo; the pilot also is missing; Gibbs and company plus Borin (of the CGCIS) investigate. The team and the other Abby find the pilot, the truth, and the chopper.
- A man stops an ambulance, kills the EMTs, stabs the patient, and removes an object from his chest; the victim was a civilian scientist working for the US Navy; G and Callen put the puzzle together and find both the killer and the object.
- A human ear in the Potomac River leads to the rest of the body, wearing a uniform of a Navy petty officer; Gibbs and company investigate. Ziva's father shows up, as does his Iranian counterpart. Gunfire interrupts a dinner. [Continued.]
- A lance corporal collapses and dies on an obstacle course at the MCB, Quantico, Virginia; Gibbs and company investigate; Ducky sees many wounds. Another injured Marine dies. The team figure it out. Vance finds and solves personal business.
- A Navy lieutenant returns home from TAD; her husband is missing, and the family room is a mess; Gibbs and company investigate; a suspect dies. The team assemble the pieces, and they bust two bad actors. Gibbs sends Ziva and Tony to Rome.
- Monica becomes the target of an unknown shooter in Hollywood; Deeks, in an undercover role as Max (at the direction of Granger), rescues her; Monica is a hostess at a nightclub, which is a property of a South African who's now a legitimate businessman, but who previously worked as an international dealer in illegal arms. G and Sam visit the club, and Nell identifies the shooter as Pieter, an enforcer from South Africa; G and Sam take a different tack with Pieter, so they meet him and take him to the boathouse; Max has an unusual short-term relationship with Monica, who steals blood diamonds and shows them to Max, then both she and the stones disappear, but Kensi and Deeks find her and them. G and Sam chat with Pieter, who reluctantly talks; Kensi and Deeks chat with Monica, who agrees to cooperate; the team monitor an exchange, minimize the damage, and grab three bad guys; later Kensi and Deeks get something clear. Granger never shows up.
- A lieutenant commander in Naval intelligence dies at an upscale addiction-rehab villa in Malibu, near Los Angeles; Kensi and Deeks go undercover at the spa; Eric and Nell give much help; the team solve the case and prevent a major tragedy.
- During a Marine-sponsored charity-benefit volleyball tournament at Venice Beach, a car bomb explodes, killing two and injuring 29; promptly an aggressive TV reporter, Dana, says on the air that, according to sources, an Iran-based Islamic militant group, the JLF, is responsible for the bomb. One honcho at the DoHS firmly denies that the JLF is responsible; G and Sam lean on Dana, who gives a name; Eric finds another lead; Eric and Nell exchange notes; Kensi and Deeks chat with a man who believes in alien creatures who watch everyone; G and Sam make a productive stop at a car-rental shop; Kensi and Deeks learn some disturbing news; Dana dies, and Sam collars her killer, Bakri Deng, from South Sudan, who first refuses to cooperate; Kensi and Deeks learn about Deng, and Eric and Nell learn even more; G and Sam find the truth and an explanation, then, with Deng's help, they intervene with two other bombs and bombers and neutralize them. The foursome also receive love notes.
- Within 30 miles of Washington, DC, eight kids in Navy and Marine Corps families have suddenly become badly ill, requiring treatment in ERs and ICUs; Gibbs and company investigate; Carol, of the Naval Medical-research Center, joins the effort; immediately the number of sick kids grows to 14, then 19, 23, 28, and 34, and none of them responds to treatment. Duckie announces the first fatality, who was a veteran of Vietnam, then he describes the cause of death and the treatability in the kids. Abby says that she has misidentified the particular nature of the illness, so she, Jimmy, and Carol keep working, and they eventually nail it. Abby gives Jimmy a lecture about kindness, optimism, and parenthood. Then the gang identify an international traveler who in many places has recently encountered many kids and the fatality. Meanwhile Vance has three tense chats with his estranged father-in-law and then a nicer one.
- In New Orleans, Louisiana, two local special agents of the NCIS, Pride and LaSalle, start to investigate the death of Dan McLane, who was not only a member of the US House of Representatives but also both a retired Naval Reserve commander and a retired agent of the NIS (before the NCIS); Dan had worked with Franks and had served as a mentor to both Pride and Gibbs; King Pride, a former partner of Gibbs, goes to Washington, DC, and spends time with Gibbs. Inter-agency intrigue begins; the FBI seizes control; a joint FBI-NCIS effort proceeds; Fornell joins the hunting party; the Gibbs team start producing results; King and Gibbs use an old-school technique; LaSalle in Nola says that he suddenly feels new respect for the Great Lakes office. An FBI agent in Nola dies in the same way as Dan; King goes back there, and Gibbs and Ellie go with him; Abby provides answers; the bunch in Nola follow the breadcrumbs left for them.
