- Having not heard anything from Ziva, Gibbs, Tony, McGee, and Abby wonder; each starts sniffing and digging; they trace her to Somalia. Gibbs, Tony, and McGee go there; Tony and McGee become caught; Gibbs springs them all; they all go home.
- A Medal of Honor recipient from WWII turns himself in and confesses to the team the murder of his friend 60 years ago.
- Harm and Mac get separate transfer orders; Harm gets a promotion. Vic investigates and resolves a fraudulent enlistment. Harm and Mac talk, then propose to each other; Bud flips a coin to decide which of them will resign from the service.
- Tony returns early, in time to rejoin the team in an investigation of a shooting of two Naval aviators. Tony finds a bomb, then it explodes; Gibbs says that someone has again tried to kill the NCIS gang, which loses one of their members.
- A special friend of Gibbs's daughter asks for help with a Marine sergeant, who has begun stalking her. Gibbs gives him the word, but soon someone abducts the friend and tortures and kills the Marine. Gibbs and Tony solve it and work it out.
- An ambush in an alley behind a bar leaves one Marine dead and one very ill; the gang investigate. The survivor is from Gibbs's hometown, and the team goes there; flashbacks abound. The bunch put the pieces together and nail the bad guys.
- Gibbs and the gang continue to pursue Dearing, the explosions, and the disappearance of the director; Dearing continues to mess with Gibbs and Ryan. After another explosion and another death, disaster strikes at the Navy Yard. [Continued.]
- Ducky meets Ari, Tony follows Ziva, Ari secretly betrays Israel and Mossad, Ziva passes cash and a fake passport to Ari, Gibbs and Jen seek Ari but miss him, Ari finds Gibbs, and Ziva finds them. The gang attend Kate's funeral in Indiana.
- A human ear in the Potomac River leads to the rest of the body, wearing a uniform of a Navy petty officer; Gibbs and company investigate. Ziva's father shows up, as does his Iranian counterpart. Gunfire interrupts a dinner. [Continued.]
- The team must investigate a prison escape without Gibbs as he heads to Stillwater after his father's death.
- The gang mourn the death of Kate; they recall her and deal with her death. Ari puts a round into Abby's lab, and the NCIS gets a new director, who shares a history with Gibbs. Ducky accepts an invitation to an unusual meeting. [Continued.]
- Gibbs regains consciousness, but he's lost his memory since 1991. He starts to remember a few things; Jen helps, then an old buddy, then Ziva. Gibbs gets back his memory and a solution, gives a severe warning, becomes ignored, then quits.
- A Navy lieutenant, a member of an international nuclear-inspection agency, asks Gibbs to solve the officer's own murder because he knows that someone has exposed him to radiation poisoning.
- In Los Angeles, Jenny, with Tony and Ziva as a protective detail, attends the funeral for a retired long-time special agent, who supposedly died of a heart attack; Jenny hears a name, sees a man, makes pictures, and summons Mike Franks from Mexico; she tells him that she's the next person to die. Jen and Franks visit the home of the dead man; there they meet his girlfriend, whom they send to Nevada, but who winds up dead in Santa Monica. Jen and Franks check out an insurance policy at a diner in a desert, and she refuses help from Tony and Ziva; Franks steps outside in the back, then four men enter the diner, and gunshots ring out; Tony and Ziva find a mess inside. - Tony searches for Ziva in Israel and elsewhere; he finally finds her, but he returns without her. Gibbs, Fornell, and others work hard on the case of the bomber. McGee makes a huge discovery, which allows Gibbs to solve and to take a shot.
- Bud has lost his right lower leg due to a mine in Afghanistan; during emergency surgery he faces bad trouble. Sturgis returns to Washington, and Harm and Mac disobey an order from the admiral. Bud encounters an astounding change of course.
- A foreign agent enters the autopsy room via an unconventional method; he then takes captive Ducky, Gerald, and, later, Kate. He demands evidence pertaining to a body in the room. He eventually asks to see Gibbs, who obliges him; he loses.
- When a married couple, who are also assassins are killed, Tony and Ziva go undercover to find their intended target.
- After an elaborate setup Tony and Ziva break into a classified Navy facility; however, that test is itself a ruse by which to identify a mole within the NCIS. Gibbs and Lee meet in the chat room, and Gibbs says that now they work together.
- Ziva finds Tony and Michael on a floor; Michael dies soon afterward; the next morning her pad explodes. McGee and Abby find answers. Vance, Gibbs, Tony, and Ziva go to Tel Aviv; Ziva remains, and the others return; Ziva runs into trouble.
- Gibbs meets Paloma, the head of the Reynosa drug cartel in Mexico; he gets a ride to Washington, where he talks with Vance in code. Tony and Ziva arrest a bad guy, who then dies. Ziva attends a ceremony. Paloma meets Jackson. [Continued.]
- Gibbs and company investigate a body wearing a dress-blue uniform of a three-star admiral; Tony recognizes the victim; they first suspect another P2P killing; however, Ducky suggests otherwise. The gang find both the killer and the motive.
- Kensi and Deeks go undercover as a married couple housesitting in a gated community to identify a Russian sleeper agent believed to live in the neighborhood; a Russian businessman, who's also a link to the unknown agent, dies at a local hotel. G and Sam visit an old Russian friend of G, and Kensi tries to visit an aged neighbor; they all get reactions; Eric finds a lie, so Kensi sniffs around and finds herself in a chick fight; the other girl agrees to tell all, but she too dies; still, though, she gives a Russian name, and she says that he is nearby. G and Sam return to Arkady to find out why he lied; they find the dead body of Arkady's bodyguard plus two men trying to kill Arkady; Kensi and Deeks go to an interesting dinner, and Sam shows G a disturbing image; on the way home Kensi and Deeks run into trouble with a gay couple; however, they discover the Russian long-time sleeper agent, who recently became active. The team finish putting the pieces together.
- A Navy seaman fires on Fornell, who returns fire and kills him; Gibbs and company investigate, along with Fornell and the mutual ex-wife of Gibbs and Fornell. The gang find frozen fish, a dead body, a missing accountant, and two bad guys.
- In Afghanistan a Marine sergeant, a dog handler, dies of a single round, said to have come from a Taliban sniper; his widow tells Gibbs about her doubt and the reason; Gibbs and company investigate and solve, then Gibbs arrests the shooter.
- A group kidnaps the wife and the young blind daughter of a Navy captain, who, on his computer, receives a demand for $2M. The officer's secretary secretly goes to the NCIS; the Gibbs team find the hostages, kidnapper, cash, and mastermind.
- Aboard a Turkish-flag ship an explosion occurs, killing one person and leaving Gibbs comatose with burns, abrasions, and a concussion; the team investigate. Eventually Ducky welcomes Gibbs back, but Gibbs does not remember him. [Continued.]
- An officer dies aboard a Naval research vessel at sea; the Gibbs team investigates; they find the body but initially nobody else. Ducky announces the cause of death and a gloomy outlook. The gang figure it out and leave in a borrowed boat.
- Gibbs must take desperate measures to protect his loved ones with Paloma Reynosa still on the loose.
- Someone shoots and kills the executive officer (XO) of a Naval vessel, a commander, in his own stateroom; Gibbs and company investigate. However, a shrink (a persistent and presumptuous one) arrives to conduct mandatory psychologic evaluations for all members of the gang, and she accompanies them aboard the ship. Ziva recognizes the spent brass as Russian. Word of the murder spreads fast, for seven international journalists are aboard as guests; one reporter makes a confession and reveals a potential powder keg. The team continue, and they eventually find the solution. Meanwhile, the shrink also continues, eliciting a number of flashbacks, mostly related to Kate Todd, a former member and special agent. Eventually Tony and Gibbs realize who the shrink is, then she submits her report to the director.
- Gibbs and Tony follow EJ and her team to a nearly vacant building; they find that the P2P murderer has killed Levin, seriously injured Cade, and kidnapped EJ; Gibbs pursues the suspect and EJ; he finds her, left to suffocate. McGeek traces a phone number to CI-Ray (Ziva's boyfriend). Ducky, with help from Gibbs, explains the changes in the MO of the killer. From Levin's left forearm EJ secretly removes a small object. Ziva tries to intercept Ray, but Cobb, the suspect, intercepts and kidnaps her; later, while Gibbs, Tony, McGee, and EJ are present inside a hotel room, Cobb arrives, enters, and surrenders, but he refuses to tell where he put Ziva. However, Abby provides clues to a place, where the gang plus Ray find and rescue Ziva, who gives explanations. Back at the HQ, Cobb escapes with two hostages; Gibbs and others follow; a confrontation ends the career of the P2P killer. The SecNav resigns, and his successor gives Tony a highly sensitive and classified task.
- An attack has killed one and left Vance with serious injuries; Gibbs takes charge by Vance's order. Eli reveals details about an operation 22 years old. Gibbs and the gang put the pieces together. The bad guy emerges, and justice prevails.
- Hetty turns up in Prague and proffers a message. G and Sam investigate; Eric and Nell help. G, Sam, Kensi, and Deeks go to Prague, find a lead, and follow it to Romania, where G has a flashback, and Hetty delivers the message. [Continued.]
- Kensi took a round to the torso but, wearing a bulletproof vest, survived; she steals away, hunting the shooter; she clobbers a tail and borrows his wheels; the team put the pieces together and catch the bad guy; Kensi visits her mother.
- A familiar face defends Gibbs in Parson's investigation. While the team tries to help Gibbs, they must solve the murder of a Navy SEAL.
- Bud and Harriet hold a party on Christmas Eve in their new house for the JAG gang. Everyone runs into difficulties en route, but everything finally works out. Bud invokes, "God bless us everyone"; all agree and exchange, "Merry Christmas".
- Three thugs try to rob a C store, but a homeless former SEAL intervenes and kills them; he runs into a nearby church while Bud prays there. A standoff develops and resolves; Harm successfully defends the SEAL in a civilian criminal court.
- An explosion kills two NCIS agents from another team; Gibbs and company investigate; feelings and emotions run high. Ducky and Abby find evidence suggesting opposite answers, but the gang resolve the problem, and they solve the case.
- During a poker game at the home of the SecNav, an ICE agent dies while on the protection detail; Gibbs and company investigate with support from the FBI and ICE. An invisible man becomes visible and dead. Tony arrests Michael, who resists.
- While Deeks follows his morning routine, during what appears to be a holdup of a convenience store, a gunman shoots him twice in the chest with a pistol; Deeks goes into surgery; G and Sam investigate at the scene; Kensi waits at the hospital; Eric and Nell prompt their computer. The team realize that two bad guys had staged the supposed robbery as a deliberate ambush; Eric traces the suspects' car to the hospital, where G and Sam see it and engage them; the driver dies, and the other man escapes but winds up at the boat shed. The team set up G for an undercover meet; while talking with Kensi, Deeks suggests a dangerous idea; Kensi tells Eric that G's walking into a trap; Kensi dashes off to the trap, and Deeks suddenly figures out who's the real target; G and Sam tear back to the hospital, but they arrive late, for the party has already ended. The team put all the pieces together. Hetty brings Deeks up to date on his next of kin.
- The body of an NCIS agent turns up in a bonfire on a beach near the US Naval Academy after celebrations just before graduation; Gibbs and company learn also about a rape of a sailor, and Gibbs goes to see Franks in Mexico. [Continued.]
- In a beach town on the Black Sea in Romania, G, Sam, Kensi, and Deeks check out the neighborhood while Hetty chats with the head of the Comescu family, who describes a connection to G. The team shoot their way into a house and save Hetty.
- Two men die in LA; a visitor, introduced as an Interpol agent, seeks help with a link to a closed NCIS case; Callen and company pursue a chameleon, who promises to kill G soon and tells why; Granger says he's there to catch a killer.
- The Chameleon says that he'll walk; he tells about Renko and the Mayfield family; he demands an exchange of himself for an abducted NSA analyst; Granger cuts him loose, and the team escort him to the swap, but G takes action. [Continued.]
- An injured Navy lieutenant commits suicide; Gibbs and company investigate; three people kidnap Ducky, Palmer, and the body, and the abductors demand an improvised autopsy. The gang find the missing body, teammates, answers, and bad actors.
- A nuclear bomb explodes in a desert in Mexico; G and company investigate; Sam and Michelle go underground; G and Kensi go to Iran and bring back the Chameleon, who takes part in a complex deal to gain the two missing bombs. [Continued.]
