- After spending years in the Peruvian jungle during his tour in Army Special Forces, Cascade PD Detective James Ellison developed hyperactive senses, which came back to him five years after his return to the US. He can see people in darkened windows at night from two hundred yards, hear the music playing on the radio of the car he's chasing after he's lost sight of it, and can distinguish between wood and plastic after both have been in a three thousand degree fire. Blair Sandburg, a local anthropology student, tells Ellison that he is a "Sentinel," who in ancient tribes would protect the village and seek out game using such hyperactive senses. Sandburg becomes Ellison's back-watcher and teacher of how to use his new powers as Ellison brings a whole new edge to the war on crime in Cascade, Washington.
- Billy is experiencing hallucinations, he goes to a doctor and finds out his has a brain tumor. It's benign, so they plan on removing it in a few days, after Billy wraps up his current case. During his summation, Billy collapses and is rushed to the hospital. Ally goes back to the firm, and informs everyone of Billy's death. Nell breaks up with Cage.
- Andromeda starts running a complete diagnosis on Rommie, after it determines her inability to remain emotianally detached - cuttng off her all her access. At the same time, the crew's under a Magagog attack, and this situation leaves them virtually defenceless.
- A chancellor visits the Andromeda, Tyr disrupts his visit by bringing up some past deeds the chancellor committed against Nietzscheans. Dylan orders Tyr to apologize, as Tyr visits the chancellor, the chancellor is killed and Try is found unconscious. Andromeda's crew must find the culprit.
- Harper, Rev, Tyr wait for Rommie in the Maru. Rommie's on a mission to find out about a new weapon being developed. Once their contact find out she's an AI, he becomes wary of Rommie. The AIs on the planet had revolted against their creators years ago.
- Andromeda encounters a badly damaged vessel and rescues the survivors. They discover the Than had been attacking the vessel, and they return to finish the job. Then the casualties from the vessel come to life and try to infect the crew. Can the crew find a way to stop the attacks and keep the causalities down permanently?
- Doyle's plagued by nightmares, and half-remembered dreams of life on-board the Andromeda. But she was never a member of the crew. One person notices her perceptions are off and realises Doyle doesn't know who she really is, and tries to get her to join with him and others of their own kind. Doyle will learn the truth of her origin, and why she feels at home on Andromeda.
- Andromeda's contacted by Rev.Bem, who knows of a weapon which can be used against the Abyss, but will only show Dylan. Dylan's captured, and stranded on a dead warship, heading towards a black hole. The crew searches for him, and finds an unexpected ally.
- A mission that Dylan performed for the old Commonwealth comes to haunt him. He and his partner deposed a tyrannical despot on Mobius. His replacement turned out much worse, a person Dylan that inadvertently put into power. The replacement is still alive. Now Dylan must eliminate his replacement, or is there another way?
- The crew gets news of a colony that was formed when Dylan's Fiancee' escaped the fall of the Commonwealth. The colony has flourished. They have heard of the new Commonwealth. Some want to join, others feel they shouldn't. Some are willing to do anything to swing the vote their way.
- The knights of Genetic purity start attacking a cluster of Nietchean prides. Andromeda tries to stop them. Tyr searches for Orca pride, Freya has given birth to his son, the genetic reincarnation of Drago Museveni. He'll do anything to protect them.
- Harper's key note speaker at a conference on dealing with the Magog threat. When a scientist is kidnapped, and others are killed, the crew must figure out who's responsible. Meanwhile Dylan's kidnapped by the Collectors, who make him an offer.
- The Magog eggs in Harper's belly are close to hatching. Harper and Hoone work on a device to bend time and space to extract the eggs. But the device has unforeseen consequences. Future selves, old allies, old/new enemies all collide on Andromeda.
- Tyr makes his move. He has convinced the Nietzscheans he's the genetic reincarnation of Drago Museveni - progenitor of his race. The Nietzscheans break away from the Commonwealth, and Tyr tries to force Dylan into a decision to either save his crew or sacrifice Andromeda.
- When Andromeda runs experiments on a black hole, Dylan sends a message into the black hole saying goodbye to his loved ones. The message is received by the woman he left behind, 300 years earlier, a side affect of the experiment. When they find a way to transport him back to that time, he knows he cannot stay and prevent the fall of the Commonwealth. But can he bring his fiancée with him to his new time?
- The Andromeda encounter 2 ships with depleted engines and weapons. They come from a planet, where the two sides have been fighting for as long as anyone can remember. One side is suffering from a disease, they claim the other side is using biological weapons, but the other side says they didn't do it. When Dylan becomes infected, the crew must figure out the source of the virus to save the captain.
- The Royal family flee their planet when a coup starts. Andromeda manages to rescue one member of the royal family, a young prince. Andromeda escorts him back to his home world, where they hope to get him back on the throne. The prince asks Tyr and Dylan to act as his advisers. Each of them teach the young prince how to lead, which method will the prince choose in the end?
- Dylan and the crew are put on trial by the Commonwealth. The Collectors now control the Commonwealth. The crew wants to escape, but Dylan wants to stick out the trial, to determine if he still has ANY allies in the Commonwealth he helped to rebuild.
- When Dylan activates an experimental cloaking device, he gets swept into an alternate dimension, in which Harper's commander unknowingly working for the Abyss, and he's overthrown the Commonwealth,. Dylan looks for allies to oppose Harper,, and to find a way to get back to his own dimension
- The collectors tell Tyr why they need the map for the Route of Ages. It's a map to the Abyss, and hopefully a way to contain it. Tyr has Beka and the crew has the map. Now it's a race to the Route of Ages. Tyr makes a deal with the Abyss, and a final confrontation will ensue.
- Andromeda find an old High Guard station inhabited by the teen descendants of the original crew. Though they want to rebuild the Commonwealth, their understanding of history's been corrupted over time, and their beliefs are very deadly to all.
- Fred faces technical and budgetary setbacks in her project to make Spike corporeal. Meanwhile, Spike is beset by grisly apparitions that only he can see.
- Parents bring their son to Wolfram and Hart to try to make sense of their son's superhuman abilities. Team Angel wants their assistance, but Angel refuses, because it's his son Connor. A demon is after Connor, but without his memories of his old life, he doesn't have much of a chance against the demon. True memories are revealed for Connor and a member of Team Angel
- Sheridan and Ivanova deal with a dispute with the worker's guild. A probe arrives, and presents the station with a test. If they pass, it promises to share advanced technology. if they fail, the station will be destroyed in a few hours. Garibaldi talks to Franklin about his stim usage.
- The Alliance show the member worlds evidence of the Centauri actions, while Londo and Vir are in their room with copies of the evidence. Eventually they're let into the meeting, where they all see the evidence Lennier gathered. Sheridan comes up with a plan to peacefully enforce a blockade, but Garibaldi's issues jeopardize his plans.
- Garibaldi, now freed of Bester's influence, tries to find allies to free Sheridan. But no one trusts him, not even those who used to call him friend. Now Garbaldi, Franklin, and Lyta try to free Sheridan. Meanwhile Ivanova and Marcus find out Clark has new more powerful ships. They take a contingent of White stars to destroy the new ships, someone will pay a high price for the victory.
- After severing ties with Earth, the command staff must deal with some unexpected issues. Delenn suggests they go through a Minbari rebirth ceremony. Secrets are revealed, and hidden dangers are revealed as a group loyal to Clark takes Delenn hostage.
- A mad bomber is loose on Babylon 5. When they find him, he threatens to detonate the station, if his demands are not met. Meanwhile G'Kar and Londo are trapped in an elevator. Londo wants to work together so they can escape, but G'Kar refuses to aide his nemesis.
- Sheridan finally discovers why Delenn had Lennier assigned to the White Star Fleet, and orders his ship to return. But Lennier takes his fighter and continues his mission, where he finally gets the information the Alliance needs. Lyta contacts G'Kar and reminds him of the offer he made to her in "The Gathering." She's willing to help the Narn in exchange for money to find a home world for telepaths.
- It is the Brakiri Day of the Dead. They purchase a large section of the station for their holiday. That night everyone in that sector meets with people who have passed away. Most of the inhabitants of the sector are happy to see their loved ones, but Lennier's encounter leaves him with troubling news about his future.
- The battle for Earth concludes as Sheridan leads his forces to Earth to confront Clark's forces in an all out battle. Meanwhile Marcus learns of the alien device Franklin used to heal Garibaldi when he was critically injured. But to save a person's life, someone else must die.
- With Sinclair gone, the Rangers need a new leader, and everyone looks to Delenn. But some in the warrior caste will not accept her in this new role, and seek a way to block her. Marcus must stop Neroon from interfering in the ceremony at any cost. Meanwhile, Garibaldi investigates the death of a maintenance worker and a mysterious cult on a section that "vanished."
- Garibaldi tries to get Franklin to face up to his stim usage. Londo waits anxiously for Adira to return. Morden returns first, and manipulates the situation to his advantage. The alliance asks Sheridan to prove he has forces equal to the Shadows before they will commit. Sheridan calls on Kosh for assistance, but Kosh is resistant at first, Kosh finally agrees to help Sheridan, and later pays the price for his involvement.
- Sheridan has managed to get the Vorlons and Shadows into one sector, where they are not attacking each other directly. He and Delenn lead a fleet into the sector where the source of the conflict is finally revealed, this is the end of the Shadow War.
- A small colony is attacked by the Shadows. It's the location of a Ranger training base, Marcus Cole goes to Babylon 5 to get help. Sheridan and Delenn embark on a mission to help the Rangers in the newly built White Star. Meanwhile Earth force sends a representative to find out more about the ship that destroyed Lt. Keffer.
- The Minbari war between the warrior and the religious castes comes to an end, leading to the formation of a new Grey Council. Bester comes to Babylon 5 to make Lyta an offer. Clark's forces attack a transport convoy carrying thousands of civilians, prompting Sheridan to change strategies.
- Londo and G'Kar return to Centauri Prime to figure out who in the government started the attacks, and are put in jail. G'Kar eventually figures a way for Londo to get out, and Londo tries to gather support. Garibaldi learns of two member worlds's plans to attack Centauri Prime. He informs Sheridan, who rushes off to try and stop the attack. Delenn and Lennier head back to Minbar to convince the council to build new ships, but are attacked in hyperspace. Lyta and Franklin find out what's been controlling the Centauri attack fleet.
- After Clark's order causes the death of civilians, Sheridan decides it's time to attack Clark's forces directly. First mission is a colony that's being oppressed by some Earth Cruisers. Some in Earth force also distrust Clark, Sheridan might find some allies, amongst those he might be fighting.
- The various veterans of Babylon 5 prepare to go their separate ways, but not before Lennier makes a terrible but foretold mistake.
- Garibaldi and Lise are going to get married. He'll run her late husband's company. An assassin is hired to kill Lise. Zack has a plan to smoke him out, but another person wants G'Kar dead as well. Both attacks are prevented. Garibaldi deals with the people who ordered the hit on Lise. G'Kar and Lyta leave the station.
- Kosh's ship arrives at the station bearing a surprise visitor, Lyta Alexander returns after visiting the Vorlon home world. Brother Edward, a monk with Brother Theo visits with Delenn to discuss religion. Soon he begins to hear voices. They discover that Edward is experiencing repressed memories, someone is forcing him to relive past moments. Why would someone make a monk relive such horrors?
- Earth is now free from Clark. Sheridan must now face the new President for his actions. He's forced to resign. Delenn, G'Kar, and Londo offer the Earth President a chance to join the newly formed Inter Stellar Alliance. Garibaldi searches for Lise. Ivanova revives and tries to deal with what her recovery cost someone else.
- Delenn meets with Neroon to discuss the war that's torn their planet apart. She proposes a plan but she'll need his support. Sheridan launches an eccentric plan involving misdirection, rumors, etc, to get the League to agree to a new role for the White Star Fleet.
- Delenn asks the League for ships for a mission, she won't tell them where or when the mission will take place. The League hesitates, but they agree to support her. The fleet manages to prevent an attack by a Shadow Fleet. Franklin finally finds himself, and confronts his inner demons. An unexpected visitor from Sheridan's past arrives.
- Nearing the end of his 20 year life extension, Sheridan bids his farewells to all his friends and family, while the now obsolete Babylon 5 is prepared for decommissioning.

- Garibaldi meets with his benefactor. He wants to join with Edgar Industries. But his employer wants proof of his commitment. He wants Garibaldi to bring in Sheridan. Meanwhile Franklin finally manages to temporarily revive a telepath that had been captured by the Shadows. He'll need Lyta's help to continue his research.
- On the now devastated Centauri Prime, Londo ascends to the throne after learning to his horror his secret masters who arranged all this.
- Back on Babylon 5, G'Kar finds himself the focus of a Narn religious movement while Garibaldi and Lyta have their own personal problems.
- Jeffrey Sinclair returns to Babylon 5 with a mission: to take Babylon 4 back in time to where it is most needed.
