- Michael's quest to find out who killed Diego is interrupted as he helps a widow take on a network of insurance scammers. However, the job could be jeopardized when Madeline befriends an "asset" during the mission.

- For the first time ever, Mozzie must turn for help to the FBI, via Neal, desperately worried when the person of his affection, waitress Gina De Stefano from a local diner, disappears. Mozzie uses cryptic clues, often references to book texts, left by Gina to find and rescue her. Neal got Peter also on the alert, and it turns out she has a boyfriend, petty thief Tommy Barnes, long on the FBI's radar, who works for a big fish, Colombian 'cigars' dealer Navarro, who actually abducted Gina to get Tommy to return what he stole. Neal concocts a convoluted plan to catch Navarro and liberate Gina, involving ID gay Devlin but compromised as Mozzie spooks Tommy.
- An ATF agent is shot by a weapons dealer he was working on. He ends up in a coma and wakes up a few years later. He is told that he is now in the Witness Protection Program and Mary's in charge of him. He asks to see his girlfriend. Mary says she'll do what she can. Raphael's aunt comes for a visit and questions Mary about her plans with Raphael. The agent meets with the prosecutor who tells him that his partner, who at the time of his shooting was addictive to pain killers which made him unconscious when he was suppose to back his partner. So they need his testimony to put the man who shot him away. And it's not a good time for him to see his girlfriend. After he leaves, the prosecutor tells everyone including Mary that his partner and girlfriend are now married. They try to convince him to wait after the trial but he bolts to see her.
- While Hank helps out a food truck owner who displays strange, antisocial behavior, Evan is a "faux beau" for a young woman who doesn't want her parents to know she's dating a much older photographer.
- Annie and Auggie work together in the field to obtain a code from a Russian hacker--a woman who also just so happens to be Auggie's ex-girlfriend.
- Wesley Kent's microchip firm's head researcher Joseph Hayes is murdered by poisonous overdose, presumably on account of his revolutionary invention. The duo goes undercover, but due to his major, Peter now gets the cushy alias of pampered rating agency accountancy expert. Neal joins the competitive junior executives in a cubicle, but gathers no less information there. After Mozzie discovers Peter has the music-box, he must accept to continue the Kate investigation officially, with a stuck-up FBI agent as equally unamused partner.
- While Michael and Fi try to foil the heist of a priceless antique sword, Sam and Jesse try an interrogation trick to get information out of Kendra.
- When Mary's new witness, Dominic, a socio-pathic former hit man with a love of explosives, falls in love for the first time, Mary hopes he will finally have a shot at normalcy and redemption. Unfortunately, it all goes pear shaped when his would-be-girlfriend, Naomi, breaks Dom's heart. Mary races to stop Dominic from taking out his pain in the form of an explosive device meant for Naomi. Meanwhile Mary deals with her own regrets after her break up with Raph.
- An Iranian delegate escapes from a world trade convention in Toronto and wishes to defect to the United States. Annie, on vacation in Niagra Falls with her sister, is asked to handle the arrangements.
- While Evan gets roped into a hunting trip, playing "faux beau" again to impress Paige's parents, Hank discovers that his new young patient's mother is a familiar face from Hamptons Heritage.
- Neal has to resume his Wall Street alias to apply for a broker position in the investment firm of slick 'friend' Eric Dunham, who is suspected of systematic insider trading. That requires tipping him off and entering the inner circle, an after-hours boxing club, where only the winning fighters share in the valuable secrets. Peter insists to enter and win, but Neal is in no mood to help him after finding out Peter's suspicion scared off Sam Phelps, the undercover cop who promised Neal to tell what happened to his absent cop father.
- Michael's job for Gilroy approaches its conclusion, but he is temporarily sidetracked as he is forced to come to the rescue of Fi, who may be in over her head after she takes a job for a violent kidnapper.

- The arrest of a jewel thief puts Peter and Neal, who poses as fence-collector, on the trail of the laundering agent, adoption lawyer Donovan, who extorts adoptive parents with fake claims from biological mothers to pay off his gambling debts with a Russian mobster. Mozzie breaks into Sara's apartment and captures Kate's recording, soon recovered by Sara Ellis and her detectives searching Neal's apartment. After teaming up with the mob, Peter and Neal arrest Donovan. Sara promises, after finding out what happened to Kate, to help Neal with his investigation. The recording reveals that Kate called an unidentified person shortly before the jet exploded, so Neal and friends target whoever was on the other end of the phone.
- When Agent Kramer returns to derail Neal's commutation, Neal races to right a wrong from his past. Peter in turn must choose a side. Set against the backdrop of Neal's commutation hearing, Neal will ultimately decide between fight and flight.
- An assignment in Stockholm put Annie and Danielle in jeopardy during their vacation, and Jai must choose between loyalties to his father and Arthur after a failed lie detector test.
- Jesse convinces Michael, Sam, and Fi to help a warehouse security guard being harassed by mobsters. But when Michael's cover is compromised, Sam is forced to take over and run point in the operation.

Neal proves himself an even better salesman at the luxury cars dealership where she works, and tracks her down. Franklin comes and surrenders his weapon to Peter, whom he convinces to have been set up by Deckard, the real witness program traitor. Cued by Neal, who even talks the boss out of turning them in, they dodge the fiends, seeking shelter with Mozzie, and go after proof against Decjard, and Neals sets a trap for both him and his mob boss.
- Shawn and Gus find themselves caught between two rival Chinese Triad families as they search for one of the leader's abducted daughter. Meanwhile, Shawn's father Henry joins the police department in charge of the "consultants"--Shawn and Gus. Juliet also deals with her lingering trauma.

- Neal finds himself working with Sara Ellis an insurance investigator who has it for him. He and Peter are helping her find out who has possession of Japanese bonds. They believe that man named Mr. Black who they believe is a courier whom the one is possession of the bonds wants to move them. So they come up with a plan for Neal to take his place. When he meets the contact he gives Neal a gun and brings him to the apartment of Ellis, whom he has to kill. When they fake her death, she along with Peter and Neal try to find out who wants her dead.
- Annie tries to reach out and protect a mother and son after the son uncovers a coded IRA message.
- The desperate UN ambassador to the UN called a favor from the FBI to help his estranged son, a human rights activist, who was arrested in Burma and faces an atrocious sentence for ruby theft. Neal, who grew up fatherless, convinces reluctant Peter to condone dodgy means against the Myanmar junta. After finding out the true master thief, Andrew Collins, Neal has an irresistible fake made by Mozzie as a trap for greedy Burmese ambassador Kyi, but it can only work if they find a way around the inviolability of his diplomatic pouch confided to his assistant Suu.
- Ben Mercer ends his rogue operations and comes in from the cold because he needs help rescuing a former asset who has been captured and sent to Sri Lanka, and Annie is sent to help him.
- Mary and Marshall try to help FBI Agent Mike Faber convince his informant to enter WITSEC. Despite their best efforts, the informant refuses their protection and gets himself into a heap of trouble. After Mary, Marshall and Agent Faber save the informant from certain death, he and his family join Witsec. Meanwhile, Stan has to deal with an ex-boxer/witness suffering from pugilistic dementia.
- Hank treats a lottery winner with hand trouble, and a kidney transplant recipient with pain and stomach issues, while suspecting a sly purpose behind Eddie's party.
- Manhattan is the latest branch of a bank to receive the calling card of the Architect, a master robber who got away with three earlier, similarly bloodless hold-ups. Peter sort of clears himself and gets jailed Neal his ankle device parole back, but on a trial basis for both of them. Neal proves the security insufficient and works out the likely identity of the Architect, squeaky clean but bored and arrogant wall Street mogul Edward Walker. Catching him proves harder, his easily seduced secretary and an inside accomplice the keys. Meanwhile Mozzie helps Burke keep track of Neal's mental recovery and discovers the mysterious music-box's disappearance from evidence.
- Annie helps a Chinese scientist defect to the US. Annie faces the music after confessing to Danielle that she is actually a spy.
