- Some Aerialbots start to have doubts about their cause, some have started to admire Megatron, and are thinking of switching sides. They get pulled into a time warp, and end up on Cybertron, before the current war began. They'll discover more about Megatron, and the origin of one of their own.

- The Decepticons set up a trap for the Autobots and kidnap Gears. Now, with Gears as his slave, Megatron creates a solar needle in order to steal the sun's energy. But the consequences could be disastrous.

- The alien worlds Xetaxxis and Lanarq have been at war for thousands of years, and will destroy each other within a generation unless Rodimus Prime can convince their leaders to sue for peace. The Quintessons have been manipulating the conflict for personal gain, and have misplaced a journal that incriminates them. The Autobots must retrieve the journal before the peace talks break down, but the Decepticons are also seeking to acquire it.
- After a vicious battle with the Decepticons, Spike is seriously injured. The Autobots use Sparkplug's new invention, Autobot X, as a body for Spikes mind until his human body can recover. But the side effects could be disastrous.

Galvatron and the Decepticons discover Trypticon's location and attempt to take over Carbomya outright, but the Autobots come to the rescue with the aid of the mighty Metroplex.
- Daniel and Wheelie want to throw Ultra Magnus a surprise birthday party, but his creation date is unknown. They go in search of a missing storage asteroid containing Autobot archives, but are captured by Scourge and Cyclonus.
- A clash with Autobots forces Quintessons to flee. A Quadrant Lock is the Quintessons' only possibly refuge, but things go very wrong. The Autobots and the Quintessons find themselves unable to exit the Quadrant Lock the way they entered, and they aren't alone. It turns out that the entire planet Zimojin has spent thousands of years there because of the Quintessons. Naturally, the Zimojins still hold quite a grudge. The key to escape for all ultimately lies in Perceptor, but Katsudan inadvertently gives him trouble first.
- The Quintessons create a device that makes Daniel's nightmares attack both Autobots and Decepticons.
- College students build their own robot and unknowingly use a Decepticon part, causing chaos. Megatron gets Swindle to reassemble the Combaticons after a battle, but uses a time bomb as motivation.
- The Decepticons discover a world where the people speak in music. Galvatron wants to find three of them so that their combined harmony can used to destroy Autobots.
