- There's a party on Galactica's flight deck as Flat-Top just had his thousandth landing. Something goes terribly wrong however when a drone accidentally goes off and explodes in a group of pilots. 13 are dead. During the ceremony Kara Thrace starts thinking about her dead fiancée Zak Adama. And those memories even get clearer when Adama orders her to start training new pilots. She seems very uncomfortable in doing so. The favor she did for Zak by letting him pass basic flight seems to bother her more and more. Angrily she stops training pilots after just one day. Meanwhile on Cylon-occupied Caprica Helo and Cylon-Sharon find a bomb shelter in a restaurant. It seems like a good place to stay for a while. There's food, water and anti-radiation medication in abundance.
- Clark meets Arthur "AC" Curry, a young man with extraordinary powers underwater. AC is in Smallville hoping to sabotage a Luthorcorp experiment that is threatening sea life. While in Smallville, AC forms an attraction to Lois.

- When Lana (possessed by Isobel) kills Genevieve Teague by stabbing her with one of the Kryptonian Knowledge Crystals after she attempts to steal it, it triggers a cosmic event that not only severs Lana's link to the spirit Isobel but also sends meteorites from deep space toward Earth and Smallville. At the graduation ceremony for Smallville High, the military arrives to evacuate the town after news that another meteor shower is imminent. Fearing he has a link to the meteorites, Clark goes to talk to the spirit of Jor-El, who informs him that his only hope is to unite the knowledge crystals in the cave. With time running out, Clark sets about locating the final two crystals as meteorites reign down upon Smallville. Lana gives Clark the third stone they recovered from China, which was in her possession all this time, while the second stone is on Lionel's person, which activates. Lex offers to protect Lana and have her flown to New York City, but she gets caught in the meteor shower while riding in a helicopter. Lois manages to get out of Smallville in time, but Chloe stays behind to follow Clark who retrieves the final one from Lionel which hits them with a burst of energy driving him comatose. Chloe helps Clark retrieve the final stone from the Luthor mansion safe after he is immobilized by kryptonite, and helps him escape from Lex. Clark manages to unite all three stones, which transports him to the wild tundra of the frigid North Pole...

Jonathan is surprised by the visit of Detective Maggie Sawyer, who is investigating the death of the nineteen-year-old stripper that Chloe and Lois witnessed last night. She found a picture of Senator Jennings with the girl and is following the lead. Clark believes Lex is involved with the crime, but Lex helps him in the investigation. Lois decides to go undercover by working at the nightclub as a stripper to investigate the murder. When Lois meets the criminal, she is abducted and her life is in danger.
- While running for campaign to the senate, Jonathan hires Lois as his advisor. Meanwhile, his opponent Lex is visited by a group of fans lead by the fanatic Samantha Drake, and the deranged woman threatens the safety of Jonathan by attempting to assassinate him at a political rally by using Lois to carry out the deed. Meanwhile, Lana discusses with Clark their sex life on why he no longer wants to make love to her, and Clark exposes his innermost fears to Chloe that Lana will discover his secret superpowers if he continues his romance with Lana. Elsewhere, Lionel takes and eliminates the dossier Griff has prepared to Lex to discredit Jonathan, and offers his financial support to Martha.
- Without the approval of his father, Clark kicks off senior year by trying out for the Smallville High Football Team, who are now coached by Lana's new boyfriend, Jason Teague. Former acne-ridden nerd Abigail Fine returns from the summer looking beautiful after some Kryptonite powered plastic surgery that spells trouble for Lana and a former tormentor when Abigail discovers that the side affect makes people insane and delusional to anyone she physically kisses. When Lois investigates Abigail's history, her ruthless, plastic surgeon mother, Dr. Fine, decides to silence the curious but klutzy Lois by enforcing the surgery on Lois. Meanwhile, Martha accepts a job managing The Talon while Lois starts working for the school paper the Torch, and gets just a little closer to Clark.
- The mystery surrounding Chloe's death deepens as Clark and Lois investigate, discovering that Lex Luthor and Lois' abrasive and militarist father, U.S. Army General Sam Lane, are somehow involved. Meanwhile, Lana returns to Smallville after finding out that the symbol that appeared on her back in Paris is also on the cave wall. In prison, Lionel Luthor prepares for his murder trial and sends out a liquid-metal assassin to keep Clark and Lois from investigating Chloe's 'death'.
- A Companion-trained friend of Inara's who runs a brothel on a remote planet calls for help from Serenity when a local reveals his intentions to take the baby from a woman he impregnated.
- Gabriel Duncan is a deranged teenager who breaks in the control room of a nuclear silo in Smallville, kills the two security guards, and starts the launch sequence to send one missile to destroy Smallville in one hour. He calls his friend Chloe, who is moving to the university, and asks her to leave the town that he wants to destroy because of the population of "meteor freaks." The army does not know which of the sixteen silos might have been broken in by Gabriel. Meanwhile, Clark and Lana sleep together in his room and early in the morning, Lana sneaks out of the house, but Jonathan and Martha see them. When Chloe calls Clark, he plots a simulation of a car accident with Chloe to force Gabriel to disclose his position. When Gabriel meets Chloe, Clark is deadly shot by the insane teenager, dying in the hospital. Suddenly, Lionel Luthor awakes from his catatonic situation in Belle Reve and Clark's body vanishes from the hospital which leads to both meeting at the Kryptonian Fortress of Solitude at the North Pole which leads to a surprising discovery for Clark. Elsewhere, the evil Lex continues to obsessively study the black spaceship at the LutherCorp warehouse and discovers that something else has climbed out of the ship.
- On Christmas Eve, Lex travels to a dangerous neighborhood in Granville, Kansas, dealing dirty means to cut Jonathan Kent of the race to the senate. He is shot twice in cold-blood when a couple of junkies steal his car, and Lex has a near-death vision of having a possible middle class lifestyle with a pregnant Lana as his wife and their son Alexander. In his near death experience, Lex is a simple man beloved by the people of Smallville and best friend of Jonathan and Clark. Meanwhile in the real world, he is submitted to a life-threatening surgery ordered by Lionel to avoid becoming crippled. Also, Chloe asks Clark to deliver many Christmas gifts to poor children, and Clark meets a sad and disappointed Santa Claus contemplating suicide. In the end, Lex concludes that love is cursed, based on the fate of Julian, Lillian and Lana, and power and money are the most important values in his life... which leads to him finally starting down the path of the dark side beginning when he secretly orders the execution of the junkie couple who attempted to kill him.
- Fact-based made-for-TV movie about Laurie Kellogg, who was accused of murdering her husband Bruce in May 1992; told in flashbacks while she's waiting for her judgment. When she was 16, Laurie met Bruce Kellogg, a charming guy 15 years her senior, and soon afterward she moved in with him, unaware that he had "bought" her from her stepfather for $500. At first, the relationship goes well, but Bruce soon shows his real self and the naive young bride's life spins out of control.
- When Jason arrives at Lana's apartment at The Talon, they see that is was broken into and wrecked. They discover that the magical stone they took from the Chinese temple is gone. Lana implores Jason to leave it, and concentrate on their romantic relationship instead. But the two meet at Lionel's office, who strongly denies any knowledge of the theft and accuses his son Lex, who makes another innocence-claimant. Meanwhile, the Kent farm gets an uninvited guest's guest: Lois Lane's younger sister Lucy, a violinist who left her fancy Swiss boarding school. The Lane girls start hanging out at Clark's place and at The Talon, where Clark catches Lucy stealing from the till; she says to be in debt with Swiss loan shark Marcus Becker "to afford the lifestyle" of the spoiled brats in her class. Lex knows Becker as member of a major crime syndicate he has business problems with, and offers to help. Becker isn't content to take Lex' money, he kidnaps the sisters to extort more, Clark decides it's time to use his superpowers.
- After Clark lost his powers, he finds that he needs them the most to save his family.
- A friend of John's calls Sam and Dean for help about a strange recording on the black box of a crashed plane. They soon realize that the demon which caused the crash is picking off the crash's only seven survivors.
- Mayko has a difficult time dealing with Hira's death after her funeral. Her grief begins to affect her work, especially when NORBAC begins investigating what appears to be a new fast acting strain of Mad Cow Disease. Meanwhile, Wes and Caroline are already looking at candidates for the now vacant Head Virologist position.
- Clark is wooed by the offer of a Football scholarship from Metropolis University but faces a dilemma over whether he should accept, knowing he has such an advantage on the field because of his superpowers. Meanwhile, Lois is implicated in the death of a member of the Metropolis University Football team which leads Clark to investigate to clear Lois in which they suspect that the team's idol, named Geoff Johns, may hold a clue. Elsewhere, Lex tries to persuade Lana that Jason's mother had ordered him to try to break her and Jason up for mysterious reasons.
- The Kryoptonian metallic disc is returned to Clark following the death of Virgil Swann. Placing the disc in the cave reveals a message from the spirit of Jor-El instructing Clark to find the three Kryptonian knowledge crystals and unite them before others find them and use them to self-interest. The message goes on to tell Clark that allowing a human to assemble the crystals could lead to the destruction of Earth. The first stone, retrieved by Lex in Egypt in the season opener, is in Clark's possession in the cave. The second is apparently in possession of the late Swann's associates. And the third is located somewhere in China. Clark joins forces with Lana where they venture to China to search for the stone where Lex and Jason are also on the hunt for the stone. But they end up captured by the Chinese authorities and tortured for information to the stone's location, and it leads to the spirit of Isobel once again commandeering Lana's body to fight everyone to take the stone for herself.
- While returning home with Lois, Martha is hit by a flash of light followed by a thunder and contracts a lethal Kryptonian disease. Clark fears that Jor-El thus makes him pay for his resuscitation and asks for help from Professor Milton Fine, who tells Clark that Jor-El was a dictator on Krypton, who destroyed their great leader General Zod and the planet but sent Clark to Earth to dominate the world; the death of Martha would only be prevented by destroying the Fortress of Solitude. Meanwhile, Lionel convinces Chloe to investigate who Milton Fine really is. When Lois, feeling offended because Lex called her a "muffin peddler", meets Chloe, the double visits LuthorCorp., where the truth is revealed: Professor Milton Fine is actually a Kryptonian artificial intelligence unit, created by Jor-El but re-programed and corrupted by the Kryptonian rebel General Zod, who was executed for treason, and had his spirit banished to the hell-dimension of the Phantom Zone. Fine, a Brain-Interactive-Construct (aka: Brainiac), is trying to trick Clark into releasing Zod's spirit from the Phantom Zone by destroying the Fortress of Solitude.
- In 1604, in southern France, Lana Lang's distant ancestor Countess Margaret Isabel Thoreau and two other evil witches are condemned to be burned at the stake by Magistrate Wilkins, but Isabel manages to spit her blood on a symbol on a page of their mighty book of spells. In the present day, Lana buys the book on eBay, and by touching the blood-spotted symbol, resurrects the evil countess who possesses her body. Isabel/Lana uses a spell to let the other two witches posses Chloe and Lois. The powerful trio vows to pursue its quest for the three (actually Kryptonian) magical stones which can bring them unseen power. The trio enters a 'surprise' birthday party for Chloe in the barn of the Kent Farm and Isabel throws a spell to make the spectacle really hot, so Clark is one of many boys dancing and drinking in boxer-shorts when his appointment arrives, a representative from Princeton University, who is impressed in a way which can't amuse Clark's parents. The vicious witches cast spells against Jason, who is thrown out of a window but caught just in time by Clark, and Lex, who is made to play the piano constantly so his fingers start bleeding till Clark shoves the piano away, and even to draw the super-power from Clark.
- It's almost graduation, and that means it's time for the prom. After a car accident, a meteor-infected student in-the-run for Prom Queen starts body-swapping. Meanwhile, a dead body is found on Lex's mansion grounds.
- While visiting Lana in Metropolis, Clark opens a package addressed to Lana apparently sent by Lex Luthor and is wounded and infected by a splinter of silver kryptonite. This unusual piece of kryptonite causes Clark to have paranoid delusions, and he sees Chloe, Jonathan, Martha, Lana and Lex plotting against him. He defends himself against his "enemies", jeopardizing the lives of his dearest friends and family. But eventually help comes from a most unlikely of source: Milton Fine.
- After an anxious wait, David discovers he hasn't contracted the Ebola virus. Back at the lab Caroline interrogates Hira on her involvement with her brother, the member of a terrorist cell in Pakistan. Bob runs the DNA tests on Mick and his brother and there's growing hype around Reverend Walsh, who claims he can clone Christ from a blood smear found on a nail at the site of the Crucifixion
- Survivors fear that "The Others" may have returned after someone attempts to kidnap Sun. Sawyer is an amused, highly interested bystander when tension escalates between Jack, Locke, Kate, and Ana Lucia over control of the weapons storage.
- Numinor is awaken when The Odyssey chances upon a satellite world that has strayed far from it's orbit around he and Yumi's home world. Ulysses, Telemachus, Nono, Numinor and Yumi head down to the planet and make the startling discovery that the entire population has been turned to stone by an evil Witch.
- A dying request from an old army buddy turns treacherous for Mal, Zoë, and the rest of the crew.
- Teal'c is on his home planet, Chulak, where there is rebellion among the Jaffa warriors. He is betrayed as a sacrilegious shol'va (traitor) by Rak'nor, son of a Jaffa friend of his father, and handed to Terok, the torturer of system lord Heru'ur. Ignorant of his fate, the other SG-1 members join Jacob in a risky attempt to take hold of a space mine using a Tok'ra ship piloted by Jacob. En route to Apophis' spaceship, the expedition finds out that Teal'c is being offered as a confidence-building present from Heru'ur to cement an alliance with Apophis against the other system lords, which would make the Goa'uld threat more dangerous than ever. They decide to save Teal'c, but their attempt fails. However, Teal'c's resistance to torture and clear conviction that Goa'uld are not gods finally convinces Rak'nor, who now bravely acts.
- Lana tells Clark that she is moving to the Metropolis University and she is accepted in the Tri Psi Sorority, a sisterhood with hot vampires led by Buffy Sanders, and Lana is transformed in a vampire. Meanwhile, the chief-editor of The Daily Planet, Pauline Kahn, denies an intern position to Chloe, but in the end she proposes Chloe to write a good story to prove that she might be part of the team of reporters. Meanwhile, Lex intimidates Professor Milton Fine, but in retribution he shows a dossier about the secret experiments that Luthorcorp is performing in the campus of the Kansas University. When Clark sees Lana at Chloe's room, he believes she is with a hangover; later, he goes with Lana to a Halloween costume party promoted by the Tri Psi. When Lana attacks Chloe, Clark discloses the truth about Buffy and her sisterhood of vampires and tries to find a means to save Lana and Chloe when she gets bitten by the evil vamp Lana.
