The Rock (1996)
The story and characters of MGS have several similarities to that of the Rock. For example, in The Rock, an elite US Marines Force Recon unit takes over an entire island and threatens to launch chemical weapons if their demands aren't met. In this game, an elite US Army Special Forces unit takes over an entire island and threatens to launch nuclear weapons if their demands aren't met. Also, both have the hero infiltrating the island by going underwater outside the complex and then surfacing inside.
Castlevania: Symphony of the Night (1997) (Video Game)
When the final Boss Fight starts, Liquid yells "Have at you, Snake!". This is a reference to Dracula's line "But enough talk - have at you!" from Castlevania: SOTN (which is another Konami game).
Gattaca (1997)
The climax of the film's plot has many similarities to Gattaca's. In Gattaca, a genetically inferior man is destined to die at age 30 because of a heart condition. Solid Snake, a genetically inferior clone, who is also 30, is given Foxdie, an assassination virus that kills specific targets (and will kill him) by stopping their hearts. Gattaca's hero, Vincent, defeats his genetically superior brother Anton. In MGS, Solid Snake, the hero, beats his genetically superior brother Liquid Snake (Liquid only thought he was inferior - Snake is revealed to be the inferior clone at the end of the game, strengthening the Gattaca reference). Both games share a strong theme about not being controlled by your genes. Incidentally, Gattaca was later referenced in Metal Gear Solid 2: Sons of Liberty.
