In the pilot, Jack and Zoe inadvertently stumble into Eureka. In every other episode it's established that Eureka has elaborate security protocols which prevent unauthorized outsiders from entering.

In the letter Carter receives stating that he is being promoted, it reads that it is for his excellent work in Eureka, Washington. In later episodes, it is stated that Eureka is actually located in Oregon.

The helicopter shown taking off at the hotel is not the typical Marine 1. The Marines typically fly the President in either a VH-3D Sea King or a VH-60N WhiteHawk. The helicopter shown is a blue Aérospatiale.
Any airplane or helicopter carrying the President carries the designation of the branch of the Armed Forces and One. Assuming this is an Air Force helicopter, its designation would actually be Air Force One. If it were a Coast Guard plane or helicopter it would be designated Coast Guard One.
Deputy Jo Lupo carries a Smith & Wesson Model 610 revolver as her primary sidearm/service weapon. However, her utility belt has two cases for semiautomatic magazines. While she can be seen carrying the revolver, she has multiple semiautomatic pistols like her Beretta 92FS Inox she is seen field stripping in the pilot.
Joe is using what appears to be BBs instead of gun powder when she's reloading ammunition. It is not know what she is loading or for what purpose since Eureka could easily have advanced Gunpowder or Shot available for their police including Less Than Lethal projectiles.
When Taggert shoots Jack with the dart, you can see it between Jack's fingers before he moves his hand to his neck making it look like the dart is in his neck.
When Jack crashes when driving into town, the car spins into some trees. There is a light on the ground in the ditch behind the car. It is shinning up onto the car clearly not part of the car and not part of the forest.
You never see anyone enter Global Dynamics through a security check point after the pilot.
