Booth shoots the laptop that contains dive information and it shown to be blank with two bullet holes. In the next scene, it no longer has holes and is displaying information.
The water level in the treasure pit should be at sea level, because that is where the water that refloods it comes from. But every time we see it the water level is several feet above that of the surrounding land, which is several feet above sea level.
(at around 3 mins) Hodgins talks about the legend of Blackbeard's "money pit" on Assateague Island. The legend of Blackbeard's "money pit" places it on Oak Island in the Mahone Bay in the Canadian Provence of Nova Scotia, approximately 1200 miles north of Assateague Island. Also while it is possible that Blackbeard could have visited Assateague Island there is no know proof; unlike Ocracoke Island which is approximately 300 miles south of Assateague along the coast and is located at the southern end of the barrier islands know as The Outer Banks of North Carolina.
(at around 8 mins) Hodgins says that the "soil" is composed of "clay", etc. Assategue Island (where the soil sample came from) is a barrier island composed almost exclusively of sand. There is no "clay" composition to its "soil".
At several points they show the "treasure" site on Assateague Island with large piles of "dirt" around. Assateague Island is a barrier island composed of sand and so if they were actually digging on Assateague Island there would be piles of sand.

No one lives on Assateague Island. It is a national reserve where tourists go camping or spend a day at the beach. It's famous for wild ponies (not Blackbeard) - although there is a myth about buried treasure. There is no mayor and no pirate theme. The location they chose to film in looks nothing like Assateague because the island is half marshland (on the bayside) and half sand dunes (the ocean side). (Chincoteague might have been a better place to set the murder because people actually live there.)
Near the end of the show Dave is threatening to cut the hose feeding air to Hodgens with a buck style knife. But in at least one close up he's holding the back (blunt, non-cutting) edge of the blade to the hose.
When Bones slaps Branson Rose, Rose's lawyer repeatedly claims that she should be charged with assault. Legally, assault is the threat of violence, not the act, which is referred to as battery. Any lawyer would know the difference between the two and demand that Dr. Brennan be charged with battery since she made no threats before striking.
