It turns out it's all an imaginary world created by a renegade group of Replicators using Elizabeth Weir's memories. - Joe's breakdown includes deleted scenes, discussion of changes made to the original script, musical choices (especially concerning the awesomely hilarious, yet sobering ending), et cetera. Too lazy to click through? Basically, a satellite crashes down on Atlantis. It turns out to be a probe sent by Oberoth and the Asurans and it turns out that our team isn't really our team; they are duplicates created by a side faction of Asurans who want to learn how to ascend. What we think is Atlantis is also a giant duplicate. The asuran leader, who has adopted the form of Jennifer Keller, ends up letting the team (including a duplicate Elizabeth Weir!) go right before duplicate Atlantis is destroyed, fulfilling the vision seen by the Seer. The team goes to another planet and dials Atlantis. The real Atlantis team is, of course, surprised to see duplicates of themselves, and excited to see Weir alive again, to be disappointed to learn she is actually dead (or so repli-Keller said). The duplicate team managed to bring a replicator-ship detector with them, and they hand it off to the real team. But Oberoth and the bad Asurans discover which planet they are on and attack! The duplicate team distracts them in a jumper while the real team escapes. Sadly, all of the duplicates die in this noble effort. The real team gets back to the real Atlantis and sets up the replicator detector and discover they are going to have a long year ahead of them; there are more replicator ships being built every second.
