Alora suspects that one of her guards is a traitor, due to finding a defaced medallion on the enemy ship, eventually identifying one of them because his medallion is damage. But if he were the traitor who'd been on the ship, his medallion would be missing entirely, not just damaged.

Alora tells Pike that she will be going with the away team to investigate the crashed ship, "with or without your permission." She has no way down to the crash site without his permission. As captain of the ship, he could order the transporter techs not to beam her down and the shuttle bay attendants to deny her access to a shuttle craft.

When Uhura enters the turbolift with Pike, neither one are holding the hand-grips used to operate the turbolift. When Pike and Number One leave the bridge later one, Pike correctly grabs hold of one of the hand grips before stating his destination.
In her bedchamber, Alora tells Pike that she doesn't know why the Founders designed the machine the way they did. When her back is to the camera, her voice and mouth movements do not match.
After speaking to Alora in her bed chambers, Pike flips open his communicator and says, "Now, Number One," and is beamed away. He had been unconscious for some time before that and communications (and transporters) were blocked before that. He would have had no opportunity to coordinate with Number One to arrange a beam-out.
The Majalans have a society that is shown, technologically, to be on par with the Federation, and in some ways even more advanced. Yet their starships are vastly inferior to the Enterprise, unable to do any meaningful damage to its shields or sustain even a single phaser blast.
Pike introduces Number One as "Lieutenant Commander Una Chin-Riley" yet she is wearing the rank insignia of a full commander: two full stripes. A Lieutenant Commander's rank insignia is a full stripe under a thin stripe (in Star Trek (1966) it is a full stripe and a staggered stripe).

La'an is the ship's chief of security and the ship's second officer, she is also wearing Lt. Commander stripes but is addressed as a Lieutenant, but it would make more sense for her to be a Lieutenant Commander.
