Sophia and Thomas climb out of an opening in a wall down the street from the collapsed building. She's angry that he killed innocent people. He claims they weren't innocent. He says it's good for them to be afraid of us. She says it will make them want to hunt us down even more. They're met by another alien named Aaron. They wonder if Simon made it out of the building alive.
The Prez asks how many of their men were in the building when it collapsed. Sterling says 15-30. The Prez wonders how the aliens were ahead of them every step of the way. Sterling confesses he knew about a mole on his field team. The Prez is angry because Sterling picked the field team himself and wonders how he's supposed to trust Sterling. Simon did survive and Sterling says when he recovers from his injuries they'll know more.
We flash back to "Fourteen Years Earlier" in Langley, VA at Sterling's home. He's chatting with his 7th grade teacher wife. They drink some red wine, special from a vineyard they visited in Barcelona. He's being very romantic and then the phone rings. He answers and it's his dad. He doesn't seem happy to hear from him. His father says he has an urgent matter to discuss in person.
Back in the present Sterling visits Simon in the hospital. The doctor said he suffered severe trauma and might not wake up for hours. Sterling says he'll wait as long as it takes to talk to him.
A man is standing near the car where Simon dumped the body of Sterling's lackey, Murphy, that Simon knocked out and hears Murphy inside calling for help. He's pried out and tells the agents that Simon is the mole.
Sean and Leila are still trying to get their head around the whole aliens thing from Madeline the reporter. They wonder how she's sure they exist. She says to check the secret government files that Sean is holding. She makes the connection between the Avias flight, Sean, and the Prez. She realizes that Michael's flying the plane into the Prez would've killed two birds with one stone. She says whoever is behind this plan has Leila's family. Leila keeps holding the gun but Sean points out that, even though it's crazy, he did end up in Arizona on a plane minutes after he was in Miami, and this is the best lead/theory they have.
We get a flashback of Michael watching as his daughter is abducted and his wife shot. Leila acquiesces and Madeline says she's trying to help so just let her look at the file already. So they do. Leila looks wistfully at a family photo as Madeline comes across new information, a list of names and numbers, written in code. Sean says he can crack it, computer-style. Madeline says she has a friend who can help.
We meet an older gentleman (guest star Hal Holbrook) in a big fancy house arranging expensive orchids. He gets a call. It's Carter, now in a leg brace and in some kind of police custody, confessing that Sean and Leila got away. The older man says Carter's "I don't know" as to how they got away is not an acceptable answer. He does say that he thinks Sean and Leila might suspect Leila's dad was chosen to pilot the plane for a reason and that they may have gone back to her house to dig around for info. The old man says Michael Buchanan put his nose in things he shouldn't have and if they come up with the same discoveries it could be dangerous for them. Carter says he understands.
Sophia admires Thomas' fancy digs; he made money on the stock market easily with his advanced brain. She says it's time to talk. He says he doesn't want to talk about what happened at the building. She slaps his face and says his orders were to do what was needed to get them home and he failed at that mission. He says he tried to do what was right for them. She says she decides what's right for them, not Thomas and he needs to come to terms with that. He wonders if that's a threat. She says it's an order and all the free-living aliens better follow her lead. He says he understands and didn't mean to disrespect her and says "I'm sorry mother." She says what's past is past and they'll start fresh. Aaron reports to them that Simon is in the hospital and has been outed as the mole.
We cut to Sterling being told this by Murphy and the agent whose life he saved can't believe it. Sterling says he wants to look at all of Simon's files and to go back to the coffee shop and process it for clues.
We flashback 14 years again to the meeting between Sterling and his dad. He's asked how things at home are. He says fine and wants to get down to business. His dad says "it's Laura." Sterling wonders if they aren't past this. Her real name is Svetlana, and she's a Russian intelligence operative. Dad has a file on her with pictures and everything. Sterling can't believe it until his dad plays him a tape of her revealing herself in Russian to her contact. His dad says he knows Blake knows what he has to do. Blake says he doesn't need him for that. His dad wanted to give him a chance to say goodbye and save his career. His dad tells him to bring her in tonight.
We cut back to the present and Sterling rifling through Simon's file and noticing important gaps in Simon's background info: improbabilities. No school records, dead family members, and of course he never ages in the photos. Sterling realizes he may not just be a mole but "one of them." They decide to take his blood. His lackey Murphy says he knows this must be hard for Sterling. He says on the contrary he's psyched to out the mole and then, essentially, torture him to get the info they need.
Madeline, Sean and Leila go to visit her friend Peter. He doesn't want to see them at first but eventually he relents after Leila pleads with him. Sean gives him the coded list. Peter says he still has sources inside the intelligence community. He says her dad is still alive but to consider her sister dead and they need to walk away while they still can. Sean says they're not giving up and just need a few minutes on his computer set up and then they'll be gone.
The old man touches base with his team who tells him that Madeline was at the Buchanan house and traced the call Madeline made to Peter and they're en route to his house now.
Leila waits and Sean reports that he's running a search on the list. She apologizes for putting him in danger for her family. He says they're his family too. She worries that what Peter says is true that Samantha is dead. She asks if Sean believes if she's alive. He says he doesn't know.
There is a handoff at a gas station in Atlanta. A woman gets into a minivan at a gas station and pulls out a syringe. She prepares to inject Samantha.
Peter reports that the names on the list are those of missing girls and the numbers are related to shell corporations based in L.A. Just then the bad guys pull up outside Peter's house. Peter leads them out a back entrance onto the roof after he sets up a self-destruct system on his computer. They run and Peter sets off the destruct system, blowing up his apartment and throwing Sean and Leila to the ground. Peter and Madeline are nowhere to be seen.
Thomas enters a lab encoded with a lock at the hospital. He switches some blood in a testing mechanism. It was Simon's blood. As he reaches the elevator, Sterling asks him to hold the door. They ride down together. Sterling asks if he has a cigarette. They've both quit for years, they say but Sterling says he's having a bad day. Thomas suggests dark chocolate, for the serotonin kick to ease the craving. Sterling thanks him for the tip.
We flashback to fourteen years earlier again. Sterling heads home to Laura/Svetlana. He sits on the bed and kisses her hand. He asks if she loves him. She says she does. She asks what's wrong. He says he knows. She asks what. He says "everything." She continues to play dumb. This makes him mad. He says he knows who she is but the crazy thing is he doesn't care. He says he knows this started as a job for her but somehow he does believe in what they have, that it's real. He says he loves her in a way he never thought possible. He says he bought them two tickets to Buenos Aires and that they leave tonight and that nothing else matters. She goes to him and touches his face and looks sad but then tries to run. She goes to the car and tries to drive off and is shot, by Sterling's dad. He tries to give Blake the gun so he can say he handled it himself. He tells him that's the only way to save his brilliant career.
We cut back to the present where Sterling is smoking outside the hospital. An agent calls in to say they found evidence at the coffee shop. Sterling says there's no word on Simon's DNA test.
Sean and Leila run. She wants to know where they're going. He says they're onto something or people wouldn't be chasing them. He tries to reassure they will be all right and that he loves her and he's going to do everything he can to make a normal life happen.
Simon wakes up at the hospital and sees Sterling. Sterling tells him about the blood and DNA screening. Simon wonders why he would do that. Sterling says to prove he's a sleeper. He then congratulates Simon on being human but points out that still means they have a mole. He says they got a match on the vial of the isotope in the coffee shop and got a match. Apparently Murphy is the mole. (We see that Aaron lifted his print from his car and then put it on the vial and dropped it in the trash at the coffee shop.) Simon says that's unexpected. Sterling apologizes to Simon. He says there's no need, he understands. Sterling says he couldn't possibly understand.
The field team arrests Murphy.
Sophia waits at Thomas' apartment. He returns and says Simon will be fine. She asks how far along Thomas is at getting them home. He says the humans are getting close to having the technology necessary to open the kind of portal they need, the kind he used to move the plane. But that's it, they can move something like a plane a few thousand miles but not themselves the distance they need to go home. They're missing a few key components that they can recover with her help. They need nuclear warheads to do what they need to do. Those, of course, are heavily guarded but Thomas thinks he has a way in.
The Prez is in the Oval Office watching a news report saying the Avias 514 passengers are recovering well. Sterling comes in and reports that the mole was Murphy. Sterling says over the years he's honed his intuition and it's been a long time since he's been this wrong about someone. He apologizes for his failure. The Prez says he's relieved in a way that Sterling is not perfect. He offers Sterling a beer. Sterling sits, they drink.
Meanwhile the woman leads Samantha, who is begging for her mom, down a long hallway. She takes her into a room with a group of other little girls. Presumably the ones from the encoded list. The woman introduces her and, as the girls turn to look at Samantha, we see that they all have crazy faces.
