At the end of the first film, when Flint got dropped off by the Rat Birds, the explosion burned off half of his hair. At the beginning of this movie, Flint's hair has grown back.
(at around 1h 12 mins) When Tim casts Flint & Barry in the giant homemade lure they start off rotating but in the close-up & the approach, they are flying straight. The lure is once again rotating when it enters the hole in the factory.
At the end of the first film, Flint sprayed his spray-on shoes on the bottom of the FLDSMFR and it exploded. At the beginning of this movie, there is no spray on the bottom of the FLDSMFR, indicating a change since the explosion.
(at around 41 mins) Right before the bananostrich stampede, Brent pulls on a pair of jeans (that barely fit him) and says, "My feet are turning purple! Is that bad?" You can see they are actually purple. But a second later. when the bushes behind him start to rumble, you can clearly see his foot, and it is no longer purple.
(At around one hour and nine minutes) When Flint's walking television is saying N-woo as the name that the food animals know him by, that was footage that Manny didn't actually record. Manny doesn't start recording until Sam tells him that now he is gonna make the food and get this on tape.
After Flint has just created his machine to turn water into food, he flicks the blue "chewy/crunchy" button up, but its already up.

While the reason to switch off the FLDSMDFR is to avoid animals to keep growing and learn to swim to cross tho ocean to the Statue of Liberty, there are several 'foodimals' that actually appear swimming during the film, like the marshmallows, the eggplanatee and the subwhale among others.
(at around 1 min) In the beginning of the movie, Chester V tells the TV audience that his first invention was the "humble food bar". Later in the movie (at around 43 mins), in Flint's broken-down lab, he explains to Flint that he invented his "anti-wedgie underwear" when he was only 3. In the TV show, Chester was obviously a young teenager.
(at around 21 mins) Chester V says that the food storm Flint created earlier did not destroy Lady Liberty. However, in the credits of Cloudy with a Chance of Meatballs (2009), we can see that Lady Liberty has also been damaged.
Everyone seems to pronounce the "Corp" in "Live Corp" as "Core" not "Corp" - unlike "corps" (as in "US Marine Corps", a French word meaning "body") "corp" as an abbreviation for corporation does not have a silent P.
