It does seem odd at first, until you realize that he had just been shot when he killed the two corrupt cops, and the bullet was still lodged in his body. If he tried to fly, the bullet would have set off the metal detector when he went through security. Airport security would have detained Mike, found the bullet wound and very likely would have turned him over the police, the same police who were investigating the two cops Mike had murdered to avenge his son's death. And Mike was also in no condition to drive almost 2,500 miles from Philadelphia to Albuquerque, so the best option would have been to take the train. His most likely route is that he took either the Cardinal, or some combination like the Pennsylvanian and the Capitol Limited, to get to Chicago. Once there, he changed to the Southwest Chief and took that the rest of the way to Albuquerque.
