Daniel vanishes along with the ex-soldier students because Leo gave him the recent bionics upgrade. The recent upgrade only affected the bionic ex-soldier students because they were newer models developed under Victor Krane. Daniel was not one of them. The upgrade shouldn't have worked on Daniel, and he should not have vanished with the others.

Everyone jumps to the conclusion that the missing students geo-leaped away. They stick with this presumption without exploring any other possibilities (such as temporal distortion or dimensional shift (a.k.a. phasing)) or confirming their assumption.
At the end of the episode "Then There Were Four", Daniel had Bree's Super Speed when he returned to his Family on the Mainland, yet when brought over to the Academy, he had Adam's Super Strength, as explained by the Officer that he had been shooting fire from his eyes to Douglas.
